Great mod btw!
Sure~ There are indeed some plans for update now, such as adding an new extra Trebizond mission tree. An improved version of the current mission tree will be available when Eastern Rome is restored.I will also try to add more recovery events in the Italian region, redesign the Theme System and show the distinction between military theme and naval theme.
But it will take more inspiration, ideas and time to complete the work…

It now seems that when Byzantium is annexed directly, the cores can only be obtained by releasing Byzantium again and then waiting for it to become Morea due to the event...
The possible causes of corrupted save file that I know of are conflicting files from version updates or updates to other mods enabled together with the mod; perhaps you could try verifying integrity of the game file.
The disappearance of mission tree could also be caused by a conflict with another mods that are enabled at the same time, so perhaps more information would be more useful. I also look forward to any other players who can give some help…

Also It quite would make it more interesting to add more develop missions. I will try to play more mods later on and try to take inspiration from them. After all, this Mod now really doesn't have much content in Italy, North Africa or Iberia yet.
I've got some feedback from other players that this mod would conflict partly with Governments Expanded, the new added government reforms that were originally set on the first tier will appear other position. The mission "The End of Decline of Pan-Hellenic Civilization" requires to enact a tier 2 government reform, which requires the original tier 2 government reform to be selected, otherwise the mission cannot be completed.
I have not yet tried to enabled other mods from expanded family with my work yet. Maybe you could give it a try.

The new added government reforms would disappear when enabled together with extended timeline. This may be due to file conflicts...
I will try to improve the mod's compatibility later, but it might be unavoidable.

But the earlier Trebizond is also more powerful.These events don't seem to be needed.
