Part of the reason he's rude to Lydia, I think, is because she's so ****ing useless. But that's more to do with how she's seen in the Skyrim community. She's really no more useless than any other follower in general, but since she's the second follower you can obtain, she's usually obtained at lower levels. This means she's usually a very low level follower for the rest of the game. But since she's the first "real" follower, people try to use her at higher levels, meaning you spend most of your time healing her or trying to craft high quality gear to keep her halfway usable.
Since she's usually low level and under-powered for most of the game, people have viewed her as useless, and so there is a lot of internet junk (comics, etc.) that present her in a negative light. I think that Smartbluecat is playing off this memetic "Lydia is useless" idea for laughs.
