Yes, subbuilding name is an original problem. It is basic issue when you use subbuildings like this. The game cannot understand that your building is a single/hole building. It thinks it is two.
The other problem "origin from the same root". Game thinks it is two building (and from some aspects it is true), so when you place it you activate the hole building. This mean the other half (without road connect) is generate garbage too.
It may be that your problem is that (like the original Double Track Cargo Station), the two sides of this asset can *accept* cargo only on the set of tracks closest to their roads, while both sets of tracks (for each side) can spawn trains.
Good question. Maybe it's time to play again this game and check it. I can't say it's a promise, but i will try.

The AI for the cims pulls them into the nearest cargo dock.
Suggestion:
- Have one side for exporting goods (terminate road at end of cargo bay for faster vehicle despawn), then one side to import good to your city (start road at one end of cargo bay) do not have both sides connected to the same or near by roads.
- Use both sides for exporting or transporting goods, have 2 non-connected industry areas, run one way train tracks away from cargo terminal.
I a city where 2 of my zoned industries are paired up with one terminal, then single direction rail away from them to a vanilla industry area and an area for my unique factories. None of my industry areas have highway connection, all are connected to the population centers by fairy/rail/metro/monorail, then bus routes local to the industry area( set up with 2-3 buses each route).
If i understand correctly, you have a two separated railway networks. I think traffik AI doesn't understand way of packing things. Maybe there are some cargo which "want to go outside" but you already separeted your system and maybe this situation cause some malfunction. Sadly, I cannot test my theory in practice beacuse my PC became too "low end" more half year now and cannot run the game anymore.
Maybe (possible?) you can solve your problem if you convert your railway system one-way to booth cargo bay. As a experienced , system likely use original cb for unload, even if its still working instead using the other side (subbuilding).
I have that other dual track to in other location and it work great to but not as busy as this is but fair that could be related to it's location is further away from the main incoming highway.

I think game mechanics doesn't planned for this. ISadly maximum building size is 16x8 squaire (a cargo train is 15 sq long) so i dont see possible to make a building like this without using subbuilding.
Please explain what do you think when you say "can this station exchange cargoes inside".
Interesting. Nobody mentioned this problem before and i never saw anything like this. This building a redesign of that building (see link up) and that building never made this kind of bug. Do you use a mod or asset which is has effects about railway system (rail asset maybe)?
I also started a new project. It will be a water treatment for metropolis cities
