What is this guide?
In case you didn't already know, this game is actually a remake of two separate games merged into one; Generation Xth: Code Hazard being the First Semester and Generation Xth: Code Breaker being the Second Semester. These maps cover locations, event orders, and items needed for the Missions in the Second Semester with the goal of finishing the game efficiently.

If you need information on the first half of the game, see the sister guide "First Semester Missions and Maps" which should also be in the Steam Guide section for this game unless something catastrophic happened. If you are looking for information about Operation Babel, which is the Third Semester, you are looking at the wrong game, though there is a Missions and Maps guide for that one as well. This guide assumes that you have already finished KEY MISSION: 2nd Semester Advancement in First Semester and have a basic grasp on the game's mechanics.

Like First Semester, dialogue choices do not effect the story. If a choice results in a Unity Gauge change or an Item I will note it, but otherwise I will not be covering every fake decision you can make. Just pick what appeals to you.

I am not covering in depth battle strats because the strat for each battle is quite literally "activate Unity abilities when you can (Magic Shell against heavy hitters, Fast/Slow Code for everything else), use the best Skills/Magic you have for your level, and cure/heal status effects when needed." Just make sure to carry items that can cover useful spells that you don't have access to, with a few extra restorative type items just in case something goes wrong, and you should do fine. Don't forget to exploit weaknesses when you can.

I will try to avoid plot spoilers, but I will be listing Mission titles and enemy names which can give certain things away if you read them before they are accessable in your own game. One last important thing to note is that following this guide exactly will cause you to miss out on some flavor text, but it is nothing important to finishing the game.

Anyone can use the maps posted here for any reason, so long as they are not used for any monetary gain. If anything important is wrong or was missed, let me know and I'll fix it and give you credit. This game is a nightmare to make a guide for, so I am sure I missed something somewhere.
Notes About Second Semester
There are some rare/secret enemies that you can fight as you explore certain dungeons. None of them are missable, so you do not have to do them as soon as they are available. Because they are optional to the Main Game I will be listing them at the bottom on the guide before the Post Game section.

Gamble Codes are a new Key Item added to the random loot tables in Second Semester. By Affixing these to equipment you can potentialy change them into a better (or worse) item by one to three levels, which is a great option if you have been unlucky with loot or just want to cheese your way to the best equipment in the game. Simply save your game and Affix the Code (Key Tool), reloading if you get a bad result, and repeat the process until you get what you want. It can get expensive and takes time, but you can easily overpower yourself this way. Don't forget that characters can only equip items that are at their level or lower unless they have a Level Pass Code equipped. High level weapons and armor are not going to do you any good if you can't use them. As a side note to bettering equipment through Gamble Codes, you can still sell and rebuy equipment to clear some negative stats. Like in First Semester doing this will not clear everything (all yellow text is randomized) and better equipment comes with high gp costs.

Another new Key Item is the 1 Ton Code, only this one is an actual key of sorts. While you can very rarely get them as random loot in dungeons, I wouldn't bother grinding for them. There is a Mission where you can get one extra 1 Ton Code than needed to complete it, and at some point in the Main game the Issue store stocks 5 of them that you can buy. In Post game there is Mission that will give you 5, and the store will stock another 10. You will need a 10 Ton Code for a secret battle if that sort of thing interests you, and you can make one with 1 Ton Code x10.

Like in First Semester, DO NOT USE OR SELL CURRY CARE ITEMS. They are needed for a repeatable Mission and are annoying to farm. You can buy a limited amount via the Issue option at the Development Lab if you haven't already. I don't know a good place to farm for Curry Care because they seem pretty rare*. If you are desperate you could try using Gamble Codes to turn level 7-13 equipment (levels 9-11 would be your best bet) into Curry Care, which is a level 10 item. However, Gamble Codes do not turn low level equipment into consumable items that often so you could be stuck trying for a while. I hate to say it, but if you used up all of your Curry Care before the Second Semester Mission it might be faster to just replay the first half of the game. *CREDIT: Ranylyn stated in the Discussion forum that he was able to get one to drop in the Xth Subway, which is where they have been confirmed to drop in Operation Babel.

You need a minimum of Hack Key β x3 to complete various Missions in Second Semester, and one Hack Key γ for a Secret Battle. Hack Keys are not hard to find or create, but it is still good to keep it in mind.

You will need at least three Babyl Key βs in Post Game.

As it was mentioned at the beginning of the First Semester guide, you will need MT Genome 2 x10 to finish a semi-optional Mission (it unlocks another "optional" Mission that is required for the last Mission of Post Game). The game has many MT Genome 3s available for Stripping around the time the Mission is unlocked so it should not be an issue, but it is still good to keep in mind.

Speaking of MT Genome 3, you need 5 of them for the other "optional" Mission required for Post Game, as well as one MT Gold. There are plenty available, so just make sure to keep a few on hand for when you need it.

Keep an eye out for equipment that has Float on it, such as capes and accessories. You can buy a Float Task (accessory) in the Issue store for 900gp, and a JA Float Task for 90gp (needs MT Fiber 1 x9 to develop) if you need them.
Party Advice
If you got through First Semester you should already have a good idea of what most classes can do, and to be honest not much has changed. That said, since the level cap has been increased to 40 here are updated descriptions of the classes to cover what is new, with low level information included for quick reference. Changing a character's Blood Code is still a waste of time unless their stats are compatible with the change, since you cannot transfer skills or respec points:

Warriors have a random-target-multi-hit ability at level 7 (needs to be charged via Concentration), and a chance to live after fatal damage at level 14. At levels 21 (5 hit) and 35 (7 hit) they get upgraded random-target-multi-hit abilities. Level 28 gives them a hard hitting, but low accuracy, attack. They have excellent equipment options. STR is their main stat.

Knights get defensive boosts every few levels, unaffected by their equipment. At level 4 they have a chance to protect the back row from attacks. At level 7 they get a high hit single target attack. Level 14 gives them a single turn full party guard affected by the party's Unity Rating. At level 21 they can activate a skill that defends against criticals, paralyze, instant death, and angst. At level 28 they get another high hit single target skill with anti-energy properties. PHY is their main stat for obvious reasons, but some LUK will help them avoid status effects and instant death while guarding the party.

Samurai are still the overpowered class of the game. At level 7 they can attack an entire row of enemies. At level 10 they can equip Main hand weapons (not 2 handers) in their Sub hand. At level 14 they can drop their defense to 0 in exchange for the ability to counterattack an enemy if they dodge the enemy's attack; the number of hits the Samurai can do with this skill is dependant on their level/evasion. At level 21 (2 rows) and 35 (3 rows) they get upgraded row attacking abilities. At level 28 they get a skill that attacks one enemy for as many times as their level or until the Samurai or enemy is dead, with Defense dropped to 0 while the skill is being used; it can be pretty amazing if you have equipment with good Evasion (remember you want negative numbers). At level 40 they can equip more types of one-handed weapons (not two-handed) in their offhand. Up their SPD to at least 20 if you want really strong offhand damage, but not past 25. After that, pump STR. PHY is good for protecting your Samurai a little better when they use Shura Back Style. LUK is good if you want KO Katanas to have a better chance of instant death.

Archers can target specific enemies within groups at level 4, rather than rely on the AI for targeting like everyone else. At level 7 Bow attacks have a chance to disable enemy evasion. At 14 they have a chance to penetrate rows with Bows and Spears. At level 21 they get a single target attack that hits three times for randomized damage, and they get another Bow ability at level 28. STR is their main stat. LUK can help them land status effects for those types of Arrows.

Assassins get defensive boosts the higher their level is, though it is affected by the equipment they use. At level 4 they have a chance to insta-kill an enemy if they are not equipped with a weapon, or a chance to hit twice if they have one equipped. At level 7 they get an attack they can perform while in a Hidden state. At level 17 they get more chance to evade enemy attacks, increased if they Defend. At level 27 their attacks while hidden have an increased rate to proc instant death. LUK can help them land insta-kills. Other than that, SPD (up to 25) and STR is a good investment.

Physician learns HEAL spells, which is for healing and buffing. They learn a step based MP regen at level 7; the steps required lower as they level. They also learn a Mana Swap at level 14. Level 21 gives them an ability that increases the party's defense that gets stronger as the character levels. At level 22 the effect of their spells will be automatically increased, and at level 35 they will periodically regenerate MP during battle; the higher their level the more often it will occur. They can equip some pretty poweful hammer type weapons and also have access to some decent defensive gear. SPI is their main stat.

Wizard, or Magician as it is sometimes referred to, learns WIZ spells which is mostly elemental damage and debuffs. At level 1 they have an ability to increase their damage against Ectoplasmic enemies. At level 7 they get a "free" magic attack, though it gets weaker the more you use it until you rest. At level 14 they get a buff to their damage spells which requires you to charge it for one turn via Concentration in the Skill Menu, then select Magic Burst and the spell you want to pair it with on consecutive turns. At level 22 the effect of their spells will be automaticaly increased, and at level 34 they can cast the same spell twice in one turn; MP usage is the same as casting it two times and it still uses up two casts. They learn Enfloat at level 3. WIS is their main stat, though LUK can help land status effects and increases the damage of Atomwork.

Academic is a sort of Thief/Bishop/Chemist hybrid that learns PSI spells. They are for inspecting unidentified loot, disarming traps, and unlocking doors. At level 8 they get an ability that can use two items at once (must be the same item and target). At level 15 they learn an ability that has a chance to fill the Unity Gauge; success is increased with WIS, and probably LUK as well. At level 22 you get a chance at better randomized loot after battle. Level 29 (3) and 36 (5) give them upgraded abilities to use more items at once. They learn Call Portal (the warp spell) at level 21. Their "main" stat depends on what you want to get out of them. WIS if you want to focus on Inspect/Brain Spire, and LUK if you want to pump up their Non-Elemental damage spells and chance to afflict status ailments with their EX weapons.

Monks start with a chance to halve damage taken and have increased Barehanded attack per level. At level 4 they have a chance to counterattack. Level 7 gives them an attack that hits one target three times, but you have to use one turn to charge it. Level 21 (4) and Level 35 (5) gives them upgraded charged attack skills. Because they can dual wield fist weapons they benefit from having 20-25 SPD, just like Samurai. STR is their main stat after that.
Party Advice
Conjuror is a Summoner type class, unlocked as soon as you begin Second Semester, which uses TRAN spells. They can contract weaker enemy Variants (can escape if they have half or lower HP), which puts them into your party as a temporary member. They can also see enemy HP values without using up a turn. At level 7 they can dismiss their contracted Variants. At level 14 they can switch their contracted Variant with a reserve contracted Variant, and will eventually have up to three slots. At level 21 they get a heal for their contract, and the contracted Variant cannot move or escape that turn. At level 28 you get an ability that allows you to keep your contracted Variants when leaving dungeons. As for stats, STR is good for their physical damage spells, LUK is good for non-elemental spells and status affliction, and SPI is good for healing.

As you can probably see from the information above, Conjuror is a strange class that takes a long time to come into their own. Conjurors share Contract slots, so having more than one in your party is not a great idea. Their stat spread is really strange for a caster. TRAN spells that are physical based use the Conjuror's equipped weapon, so without a Blood Pass Code the damage is usually pretty low even with max STR. The plus side is that they also utilize the equipped weapon's status affliction chance, so Conjurors with high LUK have that going for them. As for their non-elemental spells they are pretty much in line with an Academic, needing to stack Magic Attack+ to get good numbers even if they have max LUK. Their big healing spell, Nono, is a single target Full Heal, so SPI is wasted on it. Their Barrier can benefit, but Contracted Variants can also be healed by multi-target Physician spells, and a dedicated Physician can heal more than Barrier, though Physician spells will not keep a Contracted Variant from running.

Contracted Variants themselves are controlled by AI with the same abilities they had as enemies, and only one can be active at a time. Their level is what they were Contracted at, and they cannot gain levels. Because of this it is best to equip Hachi's Workout Pack to increase enemy levels, Contract the Variant you want, then remove Hachi's Workout Pack. That will help your Contracted Variants stay a little ahead of the enemy curve and help them survive.

Even when the Conjuror reaches level 28, Contracted Variants can still run when they are damaged. They can be lost in other ways too, such as the Conjuror being paralyzed, confused, inflicted with Code Break, or killed. So don't get too attached to your Contracts. They won't be around for long.
Party Advice
Stats were covered in the First Semester guide, but here they are again for quick reference:

STR = Physical Damage, including Bows and some, but not all, Conjuror spells
WIS = Elemental Damage, including Items, and Identify/Brain Spire
SPI = Healing Spells and Items, also seems to effect Light based spell damage.
PHY = HP Gains
SPD = How fast a character can act, Evasion*, Offhand Damage (up to 25 SPD), and Disarming Traps
LUK = Affects a lot of different things, including Non-Elemental Damage and RNG related abilities/defenses*

*You have to pump a lot of points into the relevent stats to see much difference for evasion and ailment affliction/protection. If you are not willing to commit for these effects you might want to consider putting your points elsewhere, unless the stat helps the character with something else.

I received a complaint for being too vague about battle strats, so here's some less-vague-but-still general information about the topic:

This game is imbalanced and rewards high offense over defense. With a good party setup most boss/wanted variant fights should only take a few turns to win. Parties that focus on defense are going to have a tougher time, because the longer a fight takes the more chances the enemy has to wipe you. Because of this, Knight is probably the least valuable class in the game in my opinion. It is not that it cannot be useful, as it certainly would be if you choose to ignore equipment upgrading/boosting, but it's a party slot that could go to a damage dealer for faster battles. For the most part, you can replace their role of protection with Unity abilities and high damage. That said, you can beat the entire game, post included, with one in your party so it's not like they will hold you back.

Samurai are the MVP of the game, and the more you have the easier the game is going to be. When properly equipped they can take out large groups of enemies and Shura Back Style, while it does have its risks, is overpowered. Yes, it is unfair, but I'm not the person who made the game. That said, Warrior, Monk, Archer, and Assassin all have great points and their single target damage is less risky. Always use the strongest version of their abilities when applicable during hard fights, even if that means you actually have to pay attention and can't hold down the confirm button in battle to select it. If you are against physical resistant enemies make sure you have equipment with proper PLs to deal with them. Having alternate weapons that you can swap to during battle when needed is handy.

On the magic side of things, Wizard is pretty powerful if you take the time to learn elemental weaknesses. Their rank 8 damage spells are pretty good, though Atomwork is effected by LUK, not WIS. Genesiswork is ridiculous, especially when boosted with Magic Burst and Unity. Knowing when to use Quick Cast over Magic Burst and vice versa can make a good character into a great one. Weapon Temper is pretty good for boosting your physical damage dealers. Another plus to Wizard is that they are less dependant on equipment to be effective. That said, the micromanagement aspect and limited casts can make them fall behind a well equipped physical damage dealer during long exploration sessions. For other magic users, Conjuror is a mixed bag and unless I am missing something Contracts don't seem to be all that great. Academic can deal ok damage if you focus on LUK and have the benefit of not having to deal with elemental weaknesses, great damage if you use Items with Quick Use (can get expensive), and Brain Spire, while not a damage ability, can keep Unity Abilities rolling almost indefinately. Physicians are more for healing, though there are things weak to their Light spells, they can use some beefy equipment that can help with their survivability and deal physical damage when needed, and their Mana Shield is decent if you find yourself lacking Unity Gauge and need to protect yourself for a turn. Their Refresh and Mana Rise can keep them going for a long time.

Using Unity Abilities properly and often is the key to a smooth run. Use Magic Shell against hard hitting enemies, and Fast Code/Slow Code for everything else. In tougher battles that you cannot finish in two to three turns, if you have Magic Shell and Fast Code up and have Unity Gauge to burn, you can use Slow Code to help out your physical damage dealers or Burst Air Raid for magic damage. Suicide Attack and Attack Order are ok if you are against weaker enemies and do not have a Samurai or Wizard to clear groups, but they should be your last consideration. If you do not have an Academic using Brain Spire, pace your Unity Abilities. Don't forget about Unity Escape if you need it. Remember that using it will lower the difficulty of the game, which helps if you are struggling.

One thing to note is that abilities that take a turn to charge will keep their charge if you do something else the next turn. For example, if you had your Monk charge but a Shuffle pushed him to the back row, defending will not eat the charge. For Wizard, you only have to use Concentration once and it lasts the entire battle, but you still have to select Mana Burst.

Another thing to note is that items are very powerful and can damn near replace certain classes. Keep yourself well stocked and don't forget that you can develop some better items from weaker ones.

The last thing is the biggest game changer of all if you find yourself struggling: Update and Boost your stuff. Leveling up your characters help, but nothing beats well maintained equipment. Change your PLs if you need to and exploit weaknesses when you can. Don't equip Hachi's Workout Pack if you are struggling.
Intermission
As soon as you have finished 2nd Semester Advancement, which is the last Mission of First Semester, you will be thrust into a fancy cutscene explaining what happened during your Summer Vacation. Answering yes to the second question after the cutscene will give you a Unity Gauge fill if it wasn't full already.

You should have a good idea of what is and isn't working for you, so now is a good time to go over your party and decide if you want to change your setup. You don't have to, but because the level cap has been raised it will take longer/more gp to train a new character/Blood Code the further you get into the game. Taking care of that now will save you time later.

As the game will inform you once you select the first Mission, if you want to do some dungeon crawling before you go into the Haunted Hospital you will not be able to access most of the First Semester dungeons, with Morimoto High-rise(Tokyo Mid Hills) and Gakuto Sewer(Gakudo Park) being the two exceptions. Unfortunately your maps were not left in tact, and some slight changes have been made to some of the areas. You do not have to unlock the shortcuts again, and the pickable/Hack Key locked doors are now permanently unlocked. One Item location has respawned in Gakuto Sewer B1F - East and two in Morimoto High-rise 27F. The gate to Hinowa Abyss from Gakuto Sewer B2F South is locked. All of the Spatial Rifts in Morimoto High-rise 27F have disappeared, and the staircase to 26F is now unusable. The enemies that can be encountered in both dungeons have changed. If you are interested in Wanted Variants, Rare Drill can now be found in Gakuto Sewer B1F (both areas) and Mega Drill can be found in Gakuto Sewer B2F (also both areas). Siren is still in Morimoto High-rise, only now she can be found on 27F. Other than grinding for loot/exp (Gamble Codes!) there is no reason to visit either of these locations now.
KEY MISSION: New Hazard Investigation

MAP NOTES
You can unlock a tiny shortcut into the room beyond the Hack Key β door. This shortcut is not useful during this Mission, but will save a small amount of time in a future one.

You might notice that there is a new icon for elevators, but it is inactive during this Mission.

MISSION DETAILS
You can accept this Mission at CPA Headquarters as soon as you start Second Semester. It unlocks the Haunted Hospital in Hinowa Big City, and you get a tiny Unity Gauge fill just for accepting it. Make sure any new characters/Blood Codes are caught up in levels, check their weapons to make sure they can hit Ectoplasmic enemies (If you don't have any PL Energy to Affix you can get some in the dungeon), restock your items, then head into the new area.

As soon as you enter you will get a scene explaining the situation. Your goal is at (16x,15y), which is at the end of the long hallway. No matter what you choose you will be forced into a battle against Feather Bit x3. Return to CPA Headquarters as instructed and turn in the Mission for 1000gp and a small Unity Gauge fill. After your reward, if you choose Go Home Together you will get an extra scene when you return to the Classroom that you must view in order to take the next Mission; choosing to Decline skips it with no consequences and you can go directly to the next mission.
MISSION: Eliminate Master Torture
You get this Mission automatically when you accept New Hazard Investigation. Master Torture can be found in Haunted Hospital. Once defeated you will receive 900gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map.
KEY MISSION: Information Protection

MAP NOTES
Other than the small changes and refreshed item there isn't anything to note. If the event in the dungeon isn't there that means you still have to do some Contact events.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing New Hazard Investigation. During the second scene you will receive a Gamble Code. When you exit to the Classroom you will get another scene.

There are quite a few optional dialogues, but only three matter and they must be done in order. First, head to Ginza > Contact > Companion (this event is always the same no matter what you chose during the Council President Request Mission in First Semester), then go to Aoyama Road > Contact > Companion, and finally Return to Academy > Contact > Companion. If you go into a dungeon before you have finished with the required Contacts Noriko will say that she is returning to the Academy, but you do not have to pick her up again to resume. After you have finished the required Contacts, head to Gakudo Park.

As mentioned earlier you can find Rare Drill (B1F) and Mega Drill (B2F) in Gakuto Sewer if you still have their Elimination Missions left over from First Semester.

Use the Gakuto Sewer East Gate Entrance (though you can use the South Gate if you want to walk a few extra tiles) and go to (2x,9y) where you will have to battle Lesser Wizar x2. If the event is not there you missed a Contact, so go back out and do the required three and return. After you win go back to CPA Headquarters and turn in the Mission for 1000gp and a Unity Gauge fill.
KEY MISSION: New Abyss Investigation

MAP NOTES
27F is pretty much exactly the same as First Semester, minus the Spatial Rifts and the stairs in the northeast corner which means you can no longer travel down the building. As mentioned earlier the two item locations have been refreshed, if you haven't already picked them up.

28F is an area with Map Disturbance, so you will have to use an Open Mapper item if you want all of your map functions.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Information Protection. If you have Hachi's Workout Pack equipped you will want to remove it before completing the last step of this Mission. You might want to take an Open Mapper item with you.

Head to Tokyo Mid Hills and enter Morimoto High-rise. Conveniently, the staircase to 28F at (3x,1y) is no longer collapsed, so use it to go up a floor. If you want access to all of your map functions use an Open Mapper when you enter 28F. If you don't want to use one simply look on the ground and only walk on the brown checkered floor to avoid Auto-tile Traps. Also, if you still have the Eliminate Ogre Mission from First Semester you can find them on this floor.

There are two events tied to this Mission on this floor: (3x,3y) is completely optional and can be skipped if you want to, but it is slower to go around it. (16x,16y) is the Mission's end point. Remove Hachi's Workout Pack if you have it equipped before stepping on (16x,16y). It will be your last chance to do so. Another thing you can consider doing is lowering your Encounter Gauge; it isn't necessary but it will make the next Mission a tad easier. When you are ready, step onto the event for a battle against Feather Bit x4. The following scene will take you to the CPA Headquarters and complete the Mission, giving you 1500gp and a small Unity Gauge refill. The next Mission starts automatically.
KEY MISSION: Xth Escape Order
This Mission starts automatically after completing New Abyss Investigation. As the scene plays out you will receive another small Unity Gauge refill, a Xth Subway Line Pass, and be forced into the next dungeon, where you will get a Physical Heal Code (3 uses, only after battle) and another small Unity Gauge refill. You will be unable to use or change your abilities, items, and equipment. If you have Hachi's Workout Pack equipped, which you can now no longer remove, this Mission will be harder, with no benefits, and you will likely get a Game Over. The Encounter Gauge will also effect the difficulty, but not by much and it is more than doable at level 6.

There is no need for a map since the dungeon is a straight hallway and each event is unskippable, but if you really think you will need them you can see them in the Soul Rebirth section. Simply walk forward and hold down the confirm button during the first battle against Robo PD x2 and a Robo PD, since you cannot Escape it. If you have enough Unity Gauge you can use Suicide Attack to speed things along. Use a charge of your Physical Heal Code if you need it after the battle. You will get a tiny Unity Gauge refill after the first fight, and after any fight you choose to win through force during this Mission.

From this point on until the last battle, you will be able to escape the fights via the Run command or Unity Escape, and I suggest you do so to save time. There are three in total, with the first being against Robo PD x2, the second against a single Robo PD, and the third against Robo PD x2 and Robo PD x2. There is no extra reward for winning the optional battles, beyond a small amount of gp and experience.

Eventually you will reach an exit icon, which will start a battle against Robo PD x2 and a Robo PD that you cannot escape from. Once again, if you have enough Unity Gauge you can use Suicide Attack to make it go a little faster. Otherwise, just hold down the confirm button to speed things up. Once you win you will be treated to another scene and the Mission will be completed automatically with a reward of 1500gp, a heal, and a tiny Unity Gauge refill. As the plot continues to unfold you will eventually get another heal and a Break Decoy.
MISSION: Eliminate Master PD
You get this Mission automatically after completing Xth Escape Order. You can find a Master PD in the Xth Subway, which can be accessed at Hinowa Station > Subway Xth Line Outbound, or Subway Xth Line Inbound which you can access in Ginza in a future Mission. If you want, you can wait until the Oust the Administrator or New Member Training Missions, but it does not take long to do it as soon as you can. Once defeated you will receive 300gp, Power Recorder, and a small Unity Gauge refill the next time you exit to the City Map.
MISSION: Code Collecting
You can access this Mission at CPA Headquarters after completing Xth Escape Order. You must complete this Mission at least once to progress.

Go to Development Lab > Contact > Code Collecting and you will be asked to gather 10 Item Codes, with each one counting as a seperate Mission turn in. Each requested equipment code is random, but you can receive the same request multiple times. To turn in the item go to Contact and choose Give the Item and Yes. Choose Contact > Code Collecting again to see the next piece of equipment needed.

If you don't have the requested equipment, or don't want to make/look for one, you can choose Give Up and Yes which will swap the requested item for something else with no consequences the next time you choose Contact > Code Collecting.

During each turn in you will lose the requested item, but gain a random equipment (lv.15-19), 500gp, and a small Unity Gauge refill for the first 9 items. The 10th turn in will give you 2000gp, along with a random equipment and small Unity Gauge refill, as well a officially complete the Mission.
KEY MISSION: Search Out the Spy

MAP NOTES
The Maps are ordered by height. The entrance is found on F1, third map from the top.

The route on the F1 map assumes that you have not opened the shortcut yet. It also does not show all of the back and forth to the staircases.

If you need a Hack Key β to open the door on 1F you can find some at 2F(9x,12y) and 3F(8x,17y).

The optional battle at 1F(5x,17y) is against Torture x1.

The Paranormal battles at 3F(9x,12y) and B1F(2x,6y) are both against Torture x2.

The B1F Map uses the Shock Trap route for speed. If you do not have Enfloat and don't want to take damage you can walk around the edge of the room to avoid them.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Xth Escape Order. There are quite a few Contacts that you can see, but as you have already been told only four matter. Go to the Contact > Companion option of Gakudo Park, Aoyama Road, and Sakura TV in any order, then go to Hinowa Big City and choose Contact > Companion one more time. If you finished the required contacts the game will point you to the Haunted Hospital. If the game tells you that a show is still going on, then you missed a required Contact. Make sure you Affix PL Energy to any weapons that need it before going into the next dungeon. If you have not opened the shortcut yet having a Hack Key β will save time, but you can get a few inside the dungeon itself if needed. Having one Enfloat will save you some time by avoiding some traps and give you access to an item, but it is not necessary to completing the Mission.

The next seven events have to be done in order and there is a lot of back and forth. If you opened the shortcut through the Hack Key β door earlier you should use it. Once the shortcut has been opened do not waste any more keys on the key door. If you cannot find a required event that means you missed a step. The events at F1(2x,17y) and F1(5x,17y) are new in this Mission, but are optional.

Once you enter the Haunted Hospital the first thing you have to do is go to 1F(2x,14y). Next, head to the staircase at 1F(17x,18y) (The door is now unlocked) to get to 2F, then go up another staircase at 2F(18x,18y) to reach 3F. Go to 3F (2x,17y), then return to 1F(2x,14y). Go back to 2F and see the event at 2F(8x,17y), then return to 1F(2x,14y) again. Now walk to 1F(16x,12y), and go back to 1F(2x,14y) one last time to unlock the Elevator at (4x,1y). Go to the Elevator (any floor works, with the one on F1 being the closest) and choose B1F. If the Elevator has not been activated you missed an event.

When you reach B1F make the trek to (16x,15y), say Yes for a tiny Unity Gauge fill, and battle Grey Tiger x1 and Greater Wizar x2. After the fight you will automatically go to CPA Headquarters for a reward of 2000gp and a small Unity Gauge refill.
MISSION: Lethal Code Development
You can access this Mission at CPA Headquarters after completing Search Out the Spy and Code Collecting at least once. There is a First Semester Mission with the same exact name, but has different requirements. It is optional for the Main Game, but you have to complete it to unlock another optional Mission later which is required for the last Post Game Mission. This time you will be asked to develop a Rocketman-R. Kaito will give you a single MT Genome 1 to help you out. You can buy a JW Rocketman-R for 1200gp in the Junk Weapon section of the Issue store at the Development Lab. You will also need MT Genome 2 x10.

The easiest way to get what you need is to Strip a single MT Genome 3 to get MT Genome 2 x10, which is the exact amount you need. 9 MT Genome 3s can be found at various optional events in the Haunted Hospital, 14 can be found in the GHQ Cemetary, and you will receive more as rewards in the future so there are plenty available, though keep in mind that you need MT Genome 3 x5 for a later, also optional until Post Game, Mission. If you don't want to do that, MT Genome 1 x10 can be used to make an MT Genome 2. If you have been saving since First Semester and have not been using any you should have some MT Genome 1s left over to help with that. You will also be getting MT Genomes as random loot. No matter how you choose to go about it you should be able to get what you need with little trouble.

Once you have crafted the Rocketman-R turn in the Mission at CPA Headquarters for 2500gp and a small Unity Gauge refill. You also get to keep the item.
KEY MISSION: Cemetary Investigation
Above Ground

Underground

MAP NOTES
The maps are ordered by direction. The route shown starts in the South map at the bottom of the Above Ground section, which uses the Main Gate entrance. You can reach everything from the Side Gate, but you would have to walk all the way around, through East, and open the shortcut at South(10x,3y).

Because there is a lot of back and forth between areas I used a third pinkish color for the return route to the fourth button.

GHQ Cemetary - East can be explored, but is not included here because this Mission does not take you there. If you want a map of that area see the Special Makeup Lecture section.

The stairs leading down to Catacombs - West are not shown as an Icon on the map because there is an Event there and I didn't want to clutter the tile by adding one.

The optional Rotting Corpse/Paranormal event battles are as follows:
North(15x,3y) = Asian Zombie x3
South(16x,9y) = African Zombie x2, Asian Zombie x3, Anglo Zombie x3
West(9x,8y) = 731 Torture x2
West(16x16y) = African Zombie x2
The map is not included here, but there is also a battle at East(2x,16y) with Anglo Zombie x3.

Unlocking the shortcut in GHQ Cemetary - South will make a future Mission a little faster, but it is a long walk. You have to go all the way around from GHQ Cemetary - North to reach it.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Search Out the Spy and Code Collecting at least once. You will get a small Unity Gauge refill for accepting this Mission. There is a bit of a difficulty increase at this point, so if you have been struggling you might want to grind for some levels/equipment or upgrade what you have. You need at least one Hack Key β to complete the Mission. Make sure you have plenty of items to cure status effects, just in case.

You can reach the next dungeon from Aoyama Road. Choose the GHQ Cemetary - Main Gate option. You can use the Side Gate if you really want to, but it will be a very long walk to the first destination. If you still have the Elmininate Tommy Mountain Mission from First Semester you can find them in the GHQ Cemetary - Central and East areas, which are easier to access from the Side Gate.

Your goal is to hit 4 invisible pressure plates in the correct order. Using Call Portal will not interrupt the chain. Technically you can do the battle blocking the 4th pressure plate at any time you want, but there is no reason to do it out of order. First, step on South(4x,11y), then North(4x,3y), West(9x,15y), then go to West(6x,7y) and face the door to lose all of your Unity Gauge and be forced into a battle against Lizardman x2 and a Goblin Princess (there is no event marker for this battle). After the battle, enter the door and step on West(6x,9y). If you hit the pressure plates in the correct order your party will fall into Catacombs - West and West(6x,9y) becomes a permanent way to go between both floors, though it will not show on your map. If you do not fall to the lower floor that means you either missed a pressure plate or did them out of order, and you must start from the first one again in both cases.

Once in Catacombs - West you will need to go through a Hack Key β door and a Hidden door to reach (9x9y). Choose Yes when prompted. Return to CPA Headquarters and turn in the Mission for 2500gp and a small Unity Gauge refill.
KEY MISSION: Search the Babyl Sphere

MAP NOTES
The maps are ordered by when you traverse them, with the entrance being on the top map.

To keep the routes from getting too confusing since you can do the fights in any order, they only show some of the fastest ways to get to each objective from the entrance. The fastest route from one fight to another should be easy enough to figure out, no matter which one you choose to do first. The event in C3 starts immediately.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Cemetary Investigation. You will receive a small Unity Gauge refill for accepting the Mission, and Babyl Sphere will be accessable again via Hinowa Station. You need at least one Enfloat to finish this Mission.

Other than the fact that your First Semester map has been erased, the layout of Babyl Sphere C1 is almost exactly the same. Even the warps are unchanged. Enemies are different, and this floor is now a good place to try and change your party's traits due to the frequency of friendly encounters. The doors to the North and South sections are now gone, and Masa is not in her old spot.

A few steps from the entrance is a battle against Lesser Wizar x2 and a Greater Wizar. After the battle, you can do the next several steps in any order. You do not have to speak to ILITH at the (3x,13y) Space-time Wave Point until you have defeated every enemy group on the floor, but doing so will allow you to access a health refill (not magic or Unity). You can return to her as many times as you want for another refill, but she will stop giving them at the end of this Mission. If you wait until you have defeated all of the enemy groups you will get a slightly different conversation with her.

The spots you need to go to are (19x,9y), (10x,10y), (10x,19y), and (9x,3y). Every battle is against Lesser Wizar x2 and a Greater Wizar. The game will let you know when you've defeated all of the enemy groups. Once you've finished go to (3x,13y) and confirm it with ILITH, who will reactivate the Thread Portal to C3 and give you a health refill. The Eliminate Muvo Ω Pyroman Mission is given to you automatically. Use the newly opened Thread Portal and you will be thrust into a battle against Lesser Wizar x3, Lesser Wizar x2, and a Greater Wizar. After the battle and another scene (which is the cutoff point for ILITH's free heals), return to CPA Headquarters and turn in the Mission for 3000gp and a Unity Gauge refill. You can also escort a new companion around town via Contact events, but it is not required.

You can explore Babyl Sphere C3, W3, and E3 after you fight the last battle of this Mission, but there is no reason to do so now unless you want to complete Eliminate Muvo Ω Pyroman. If you decide to do it I suggest exiting the dungeon and saving first, just in case. The Gate Keepers in W3 and E3 won't function until a later Mission.
MISSION: Eliminate Muvo Ω Pyroman
You are given this Mission automatically after unlocking the Thread Portal to Babyl Sphere C3 during Search the Babyl Sphere. Unlike the Drills in First Semester, you do not have to cross any Babyl Key doors and the difficulty relative to the time you receive this Mission isn't that bad unless you have been struggling. If you decide to do it as soon as you get it be very careful, since it can dish out a lot of damage and summon friends. Of course, you can always wait until a future Mission. The game tells you that you have to kill the "suit" first, but M+ range attacks and attacks that hit multiple rows, such as Quick Slash 2+, work just fine. It can be found in Babyl Sphere C3, W3, and E3. Once defeated you will receive 1500gp, Power Recorder, and a small Unity Gauge refill the next time you exit to the City Map.
KEY MISSION: Oust the Administrator

MAP NOTES
If you want to leave the dungeon after finishing the last event and do not have a Return Gate or Call Portal, simply jump into the only warps available to you (#11 to #12) to be put back at the beginning of the route, then follow it until warp #6.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Search the Babyl Sphere. You will get a small Unity Gauge refill for accepting it. Make sure you have plenty of Anti-Paralysis, Anti-Angst, or Error Care before you leave. The required fights can be a little rough if you are unlucky, so be prepared. A Return Gate or Call Portal could come in handy in case you need to exit quickly or take a wrong turn. When you are ready you can get to Subway Xth Line Inbound from Ginza. If you don't get a scene immediately then you've entered the wrong Subway.

The next two events must be done in order. If you want to exit this dungeon you have to go all the way to (1x,18y); there is no penalty for leaving before you are finished with the Mission.

Use the map above to navigate the warps until you reach (8x,8y), where you will have to battle X-II Wizar x2. Next go to (11x,11y) and battle Fat Maiden x2, Muscle Maiden x2, and a Maiden Master. If the second event is not there that means you walked around the first event and will have to go back and complete it. After finishing both events return to the CPA Headquarters for 3000gp and a small Unity Gauge refill.

As a side note, you can now use a Hack Key γ to open the west facing door at at Xth Subway - Middle(9x,11y) (Subway Xth Line Outbound from Hinowa Station). It might be possible to open it earlier but I forgot to check. You might want to wait until the New Member Training Mission, since it will take you there and you can kill two birds with one stone, or you can wait until you are stronger since the fight might be a tad difficult at this stage of the game, depending on your party setup and equipment. See the SECRET BATTLE: Soul Rebirth section for more information.
MISSION: Special Makeup Lecture

MAP NOTES
If you unlocked the shortcut in GHQ Cemetary - South it is faster to use the Main entrance. The route assumes you have not unlocked it yet.

The maps here show what you can explore if you do this Mission as soon as it becomes available. If you want better maps of the Cemetary, minus the event you need to complete this Mission, see the Sprawl Terror Sleuthing section.

If you skipped exploring GHQ Cemetary - East the last time you were here, the Rotting Corpse event at (2x,16y) is against Anglo Zombie x3.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Oust the Administrator. Accept it and go to Classroom > Contact > Attend the Makeup Lecture. After the scene, go to GHQ Cemetary - Side Gate from Aoyama Road. You can use the Main Gate as well, but it's a very long walk unless you unlocked the shortcut last time you were here. Once at the Cemetary, head to East(7x,9y) to have your Unity Gauge drained and be forced into a battle against Imoko Warrior x3 and a Goblin Princess. Return to the CPA Headquarters and turn in the Mission for 3500gp and a tiny Unity Gauge refill.
MISSION: New Member Training
You can access this Mission at CPA Headquarters after completing Oust the Administrator. This is a repeatable Mission that can be accessed again every time you complete Seek the Unknown Variant, which is also a repeatable Mission. There is no end to the amount of times you can complete it since you can make it reappear. You need Curry Care to complete this Mission. If you are interested in achievements you might want to do this Mission before finishing Sprawl Terror Sleuthing. You must finish this Mission at least once to progress the game.

First Time
Go to Morimoto High-rise in Tokyo Mid Hills. Exit immediately and go to Subway Xth Line Outbound in Hinowa Station and walk to (9x,7y). It's a straight path, but if you really think you need a map you can see them in the Soul Rebirth section. If Hachi is not there you skipped the first step, so go to Morimoto High-rise. If she is there, say Yes to use a Curry Care and you will be forced into a random battle, sometimes against the Wanted Variant in this area, but nothing you shouldn't be able to handle. Afterward, Hachi will give you MT Genome 3 x2, MT Silver x2, 1000gp, and a tiny Unity Gauge refill, completing the Mission.

If it is your first time doing this Mission, you are doing it before finishing Sprawl Terror Sleuthing, and you have not defeated Soul Rebirth yet, keep walking south until you reach (9x,2y) to meet the Reverse Conductor, who will tell you how to access a Secret Battle and give you an achievement*. See the SECRET BATTLE: Soul Rebirth section for more information.

*This might have been god-like RNG on my end for every test I did. If you meet these conditions and the event does not show up, please let me know.

Every Time After the First
The location she is at is randomized from this point on, and locations can repeat. Pay attention to how she describes her location:

Doors with Metal Plates + Benches = Haunted Hospital 1F(7x,3y)
Old Rock Tunnel soaked with Water = Gakuto Sewer B2F South(11x,4y)
Inside Subway with Straight Path = Hinowa Station > Xth Subway Rear(9x,7y)
Inside Subway that tosses her around = Ginza > Subway Xth Line Inbound(12x,1y)
Books and Rain = Main Gate > GHQ Cemetary - South(6x,3y)

You need to use a Curry Care after you find her, and after every one you use you are forced into a random battle. After you win the Mission is automatically completed and you are rewarded with MT Genome 3 x2, MT Silver x2, 1000gp, a small Unity Gauge refill, and Seek the Unknown Variant Mission reappears in the Mission List.
KEY MISSION: Sprawl Terror Sleuthing
Above Ground

Underground

MAP NOTES
It's impossible to line up the maps with Steam Guide restrictions, so I tried my best. Maps are posted roughly by direction, with GHQ Cemetary - West beneath the other maps in the Above Ground section.

There is an event where Noriko warns you once you enter GHQ Cemetary - East. There are too many places it can trigger, even if you don't consider Call Portal, so I left it off the map.

If you need a map of GHQ Cemetary - South you can find one in the Cemetary Investigation section.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Oust the Administrator. You will receive the Maiden Genome (Key Item) when you accept it. You need one Hack Key β to finish this Mission.

If you are walking, GHQ Cemetary Side Gate is closer to your first destination. Go to the stairs at East(13x,15y), then follow the path until you go back up (Open the shortcuts. You can't miss them.) and can reach the stairs at GHQ Cemetary West(2x,12y) where you first have to fight W1 Shield and W1 Shaman. After that battle you are immediately attacked by a W2 Shield, a W2 Shield, and a W2 Abraham. This boss hurts, so any squishy Blood Codes are likely to get one shot if they are targeted before you can get proper defenses up, unless you have been powerleveling/grinding and boosting equipment. After the battle you cannot decend the stairs. Go back to CPA Headquarters and turn in the Mission for 3500gp an a small Unity Gauge refill.
MISSION: Lethal Code Enhancement
You can access this Mission at CPA Headquarters after completing Lethal Code Development (Second Semester version), Special Makeup Lecture, New Member Training at least once, and Sprawl Terror Sleuthing. This Mission is optional for the Main Game, but is required to unlock the last Post game Mission. The weapon you need to develop this time is Kudo Muramasa-R which requires JW Kudo Muramasa-R (buy for 1500gp in the Issue shop), MT Genome 3 x5, and MT Gold x1. If you have been saving you should have more than enough MT Genome 3s at this point, but you can craft them with MT Genome 2 x10 or find more as you progress. If you need an MT Gold you can craft one with MT Silver x3, or buy one of the five available in the Issue store for 2700gp if you haven't bought them already.

Another option is to wait until the Issue store is supplied with a Kudo Muramasa-R at the end of the game, then buy it for 15,000gp. Not the best solution, but it works.

Once you have crafted it, go back to CPA Headquarters and turn in the Mission for 4000gp and a small Unity Gauge refill. You also get to keep the Katana.
KEY MISSION: Seek the Unknown Variant
You can access this Mission at CPA Headquarters after completing Special Makeup Lecture, New Member Training at least once, and Sprawl Terror Sleuthing. It is a repeatable Mission that reappears every time you complete New Member Training. There is no end to the amount of times you can complete it, other than not being able to make it reappear due to a lack of Curry Care to finish New Member Training with. You must finish this Mission at least once to progress the game.

First Time
Your target can be found at Babyl Sphere C3(9x,10y), which is very close to the Portal to C1. Once you get there you will be forced into a battle against a Wyvern α and a Wyvern β. When you win you will receive a Babyl Key β. Return to CPA Headquarters and turn in the Mission for 1500gp, a small Unity Gauge refill, and New Member Training will reappear in the Mission List.

Every Time After the First
The location and battle fought is randomized, and locations can repeat, but you will be given an idea of where to look each time. The extra reward depends on which location it is found at. These are the locations that I have been given, though there may be more:

Haunted Hospital 2F(17x,14y) : Reward = Hack Key β
GHQ Cemetary Central(4x,6y) : Reward = Hack Key β
Babyl Sphere W3(18x,7y) : Reward = Babyl Key β
Babyl Sphere C3(9x,10y) : Reward = Babyl Key β
Gakuto Sewer B1F South(17x,15y) : Reward = MT Gold
Haunted Hospital 3F(8x,13y) : Reward = Source Shift 5

After the battle, return to CPA Headquarters to turn in the Mission for 1500gp, a small Unity Gauge refill, and New Member Training will reappear in the Mission List.
KEY MISSION: Infiltrate Sakura TV
Haunted Hospital

Hinowa Abyss

MAP NOTES
The maps are ordered by direction.

If you want to get back to Haunted Hospital by foot after you have finished the Mission, go back to Hinowa Abyss Sector C and use warp #5 to get close to the portal.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Special Makeup Lecture, New Member Training at least once, and Sprawl Terror Sleuthing. No matter which choice you pick you will always enter the Game Show. You need at least one Enfloat to finish the Mission. You might also want to pick up an Open Mapper if you do not already have one. Call Portal might come in handy as well if you take a wrong step, and a Return Gate will make for a quicker exit.

When you are ready, go to Sakura TV > Contact > Enter Trivia Tournament. Picking a wrong answer immediately ends the tournament, you lose out on the gp rewards for unanswered questions, and there are small dialogue changes, but otherwise it has no effect on the main story. The questions, correct answers, and rewards are as follows:

Q. Our current Congess is busy dealing with the economy. What is the current Prime Minister's name...?
A. Masamune Kanzaki - 500gp

Q. The world's fastest rollercoaster opened this spring at Hinowa Big City. What is this attraction's name?
A. Lightning Eagle - 1000gp

Q. Which actress plays a female warlord on the hit drama, "Princess Hotsu"?
A. Julie Kanihara - 2000gp

Q. Women's sumo wrestling is all the rage these days. Which wrestler won the championship this spring?
A. Asa Shokaku - 3000gp

Q. Enviromental awareness is the latest fad! But some youths claim they're helping the enviroment by remaining unemployed! What are these youths called?
A. Eco Refugees - 5000gp

Whether you win or lose you will receive a Studio Pass. As the story moves on you will also get Wizar ID. After the scene ends go to the Haunted Hospital in Hinowa Big City and use the elevator to go to B1. Head to (16x,12y) and look South to pass through the wall and keep following the path until you reach the Portal.

Once in Hinowa Abyss Sector C use an Open Mapper item if you want to use all of your map functions. Navigate the warps and walk to Sector B(10x,10y) to fight a Grey Tiger, Buster 2003 x2, and Greater Wizar x2. Return to CPA Headquarters for 4000gp and a small Unity Gauge refill.
KEY MISSION: Prince Party Probe
B1F

B2F

B3F

MAP NOTES
The maps are ordered by direction and height.

Because of the nature of this Mission the routes shown on the B2F maps only show where stuff is, not a continuous path.

You can skip at least one of the battles for this Mission, more if you were lucky enough to have picked up extra 1 Ton Codes as random loot, but I do not recommend it. You will need the extras later.

The route for BF3 shows one of the many "fastest" paths you can take, but you can speed things up even further by putting your Call Portal reward to good use and warping back to the start point after the second required battle.

If you want to leave BF3 you have to use Return Gate or Call Portal.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Infiltrate Sakura TV and Seek the Unknown Variant at least once. After you accept it Return to the Classroom and sit through the scene. You will need at least one Enfloat, more if you accidentally touch a Dispel Trap. Make sure you have some Anti-Paralysis and Riser Decoy as well. Wind damage can be handy during this Mission, so if you do not have a Wizard and/or are a physical heavy party you might want to Affix some PL Wind to your weapons. If you have any good weapons with a Pz (Paralyze) or Fnt (Faint) Status Affix they will come in handy. You can do this Mission without either, if you have a good party setup and decent equipment. It will be a tad harder though, unless you've been powerleveling/equipment grinding/boosting.

Head to Gakuto Sewer from Gakudo Park when you are ready. Using the South Gate is a tad faster. Head to B1F South(12x,5y) to battle Lizardman x2 and a Super Troll for a 1 Ton Code, then decend to B2F. If you do not do this event the other event battles will not spawn.

Once in B2F you can do the next several steps in any order. The goal is to get 1 Ton Codes from battles and step on 4 pressure plates, each one consuming a single 1 Ton Code automatically. I strongly suggest doing every battle for the 1 Ton Codes, even if you have more than enough to complete the Mission, because you will need the extras later. The battles and enemy compositions are:
(6x,13y) = Goblin x4, Troll x2
(13x,8y) = Hobgoblin x4, Hobtroll 2
(7x,2y) = Goblin Pup x5, Troll Pup x3
(6x,11y) = Terracotta, Hobgoblin x5
The pressure plates are at B2F South(5x,3y), B2F South(16x,3y), B2F North(3x,16y), and B2F North(14x,16y). Once all four are activated a whirlpool to B3F will appear at B2F North(13x,6y).

Enter the whirlpool for some more plot and a battle against Eelvern x5 and a Leviathan (Physical resistant, so use Wind if you can). After the battle you will receive a Return Gate. The next three battles must be done in order, and each one is against Eelvern x5 and a Leviathan. You can take as much time as you'd like going between each battle. The first one is at (12x,9y), and you get a Call Portal after winning. The second is at (15x,3y), after which you get a Return Gate. The third and final battle is at (6x,18y), which gives you a Call Portal afterwards. If you step on a tile and it doesn't show up you tried to do them out of order, in which case just go to the correct one. Return to CPA Headquarters and turn in the Mission for 4500gp and a small Unity Gauge refill. Return to the Classroom for a scene. What you choose does not matter, but you cannot get your next Mission until after you have viewed it.
KEY MISSION: Code-Breaker Research

MAP NOTES
There is nothing new since the last time you were here, other than the Mission objective. The objective does not have an event marker on the game screen.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Prince Party Probe and viewing the scene that starts in the Classroom immediately after. You might want to pick up some items that can heal the whole party and make sure you have plenty of Anti-Angst before you leave. Go to Morimoto High-rise and walk to (4x,15y) where you will have to battle Code Eraser x3 and a Soul Eater. After the battle return to CPA Headquarters to turn in the Mission for 4500gp and a small Unity Gauge refill. Return to the Classroom for a scene. Once again, what you choose does not matter, but you cannot get your next Mission until after you have viewed it.
KEY MISSION: Kagura District Sweep

MAP NOTES
Maps are ordered by direction and height, with the upper floors posted in decending order for easier reference.

There are several spots that you can adjust with the route in Central (T1) that have the same step count.

The Paranormal battle at Kagura District - Central (T2)(4x,8y) is against Phantom x2.

The tiles marked with "Warp" icons in Central (T3) are Chute Traps. Stepping on a Chute Trap will cause you to fall to Central(T2). There is nothing special about any of the falls.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Code-Breaker Research and viewing the scene that starts in the Classroom immediately after. You get a small Unity Gauge refill for accepting the Mission. You need one Enfloat to finish this Mission. Make sure you've restocked on ailment cures before you head out. You might also want to put PL Energy on any weapons that need it.

Enter Kagura District - West from Asoba City and walk east into the Kagura District - Central (T1) area. The puzzle to open the doors is similar to the one you did in First Semester, only this time all of the devices are visible and you are spelling a different word. The devices must be activated in order: (14x,7y), (16x,13y), (10x,15y), (8x,9y). If the doors to (12x,11y) do not open then you touched the devices out of order and have to start from the first one again. Once the doors are open, use the newly unlocked elevator to go to Kagura District - Central (T2), then use the staircase at Central (T2)(9x,9y) to enter Central (T3). Navigate the Pit Traps to (12x,6y) and search the wall for a Hidden Door. Walk to (4x,4y), then return to CPA Headquarters after the event for 5000gp and a small Unity Gauge refill.

As a side note, after this Mission is completed is the soonest I could spawn the Zombie Murphy secret battle. See that section if you want to know more about it.
MISSION: Eliminate Voltrus
You get this Mission automatically after accepting Kagura District Sweep. Voltrus can be found in Kagura District - Central (T1). Once defeated you will receive 900gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map.
KEY MISSION: GHQ Cemetary Break In
Above Ground

Underground

Hinowa Abyss
KEY MISSION: GHQ Cemetary Break In
MAP NOTES
The maps are in their own section above, because Steam.

Due to Steam Guide restrictions I cannot post the maps perfectly, but I tried my best to order them by direction and depth. Catacombs - East is in its own row below the other maps in the Underground section. The starting point for the route is at GHQ Cemetary - South, the bottom map in the Above Ground section.

The route assumes you have unlocked the shortcuts in Central. It also assumes you are not using Enfloat.

There are several different ways to efficiently travel Catacombs - Central, Messiah Area, and Demon Area, with the same amount of steps. Don't feel like you have to follow the route I picked.

The Ambush fights in the Messiah and Demon Areas occur every time you step on their tiles, and the battle is always against a Terror Skull.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Kagura District Sweep. Make sure you have an Open Mapper, put PL Energy on your weapons that need them, and stock up on healing items before you head in. Magic focused parties might struggle in the Messiah Area since there are some unavoidable static battles on top of Dispel Tiles, so make sure your physical damage is up to snuff. Another option is that you can abuse a bug with Wanted Variants. Enter a static battle and run/reenter until the Wanted Variant shows up, then choose not to fight it to erase it. This trick will work as long as you do not kill Algol.

Go to GHQ Cemetary when you are ready, with the Main Gate being faster if you unlocked the shortcuts in Central and decide to walk. Go down the staircase at West(2x,12y) to battle Fat Maiden x2, Muscle Maiden x2, Lesser Wizar x2, and a Greater Wizar.

You can do the next steps in any order and you do not have to visit Catacombs - Central (12,10) before you have rung the bells. If you do decide to step on Central(12,10) before finishing the bells you will have to battle a Scryull who immediately regenerates after you kill it. The Messiah Area bell is at (9x,10y) and must be rung 3 times. The Demon Area bell is at (10x,9y) and must be rung 7 times. The game will let you know if you did it correctly. Ringing a bell the incorrect amount of times results in a fight against a Terror Skull, and you will have to try again. After ringing both bells the correct number of times the Scryull at Central (12x,10y) is removed and you can continue on.

Enter the Portal at Catacombs - East(17x,7y) and you will have a chain of battles, starting with a fight against W2 Shield and W2 Abraham, then a fight against Death Flipper x3, a Grey Tiger, Killer Orca x2, and Grey Cat x2, and another fight against Fat Maiden x2, Muscle Maiden x2, Lesser Wizar x2, and a Greater Wizar. When you are done with that, make your way to the Portal at (2x,12y), hitting the shortcut on the way just in case. You will automatically complete the Mission and be rewarded with 5000gp and a small Unity Gauge refill.
MISSION: Eliminate Algol
You get this Mission automatically after accepting GHQ Cemetary Break In. Algol can be found in the Messiah and Demon Areas of the GHQ Cemetary Catacombs. Once defeated you will receive 1200gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map. If you have finished every Elimination Mission up until this point you will receive a bonus Level Pass Code now. If not you will get it when/if you finish 10 of them.
KEY MISSION: Defend the Babyl Sphere

MAP NOTES
The Maps are ordered by height and direction as best as can be done with Steam Guide restrictions. E3 is beneath C3.

There are a lot of different routes you can take that have the same amount of steps. You don't have to use my route. Just use your best judgement.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing GHQ Cemetary Break In. You will need at least one Enfloat if you decide to walk.

When you are ready, head into Babyl Sphere via Hinowa Station. The next two steps can be done in any order and you do not have to speak to ILITH if you don't want to. The goal is to defeat two Gatekeepers, who are now active; one at W3(14x,17y) and the other at E3(5x,2y), both fights are against Helper x4, Keeper α x2, Keeper β x2, and a Gatekeeper. The fights are similar to the last battle of First Semester, meaning Anti-Shuffle can be handy if you have a Physician. They can be done without it though, if you are prepared to deal with it. Once both have been defeated the game will announce that the way to C6 is open and give you the Eliminate Wyvern Ω M Mission. Go to the Portal at C3(10x,9y) and choose to go to C6. Head to C6(13x,15y) and watch the scene, then exit the dungeon for another one. Return to CPA Headquarters and turn in the Mission for 5500gp and a small Unity Gauge refill.
MISSION: Eliminate Wyvern Ω M
You get this Mission automatically after opening the Portal to C6 during Defend the Babyl Sphere. Wyvern Ω M can be found in Babyl Sphere C6 and C24. Depending on your party setup and equipment it can be very tough, so I suggest saving and resting before you try and take it on. This is easily the hardest fight in the game before Post Game. Like Muvo Ω Pyroman, it comes with an extra part that has to be dealt with. It dodges/parries often when the extra part is alive, it can summon more, and it is capable of critical/instant death. Once defeated you will receive 1500gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map.

I know I said I would not discuss strats in this guide, but because of the difficulty of this Variant relative to when you can fight it I figure I should probably say something about it. There are quite a few ways to beat it, but the easiest way is ignore defense and go on the offence. Using the Slow Code Unity ability (if you do not have good weapons, using Fast Code 3 on the first turn might be a good idea), have a few Samurai with decent Evasion (remember, negative evasion is good) use Shura Back Style (level 28). Even if they end up dying they should get a huge chunk of damage in. If you need some evasion equipment accepting the next Mission will give you some ok-ish stuff for free. A level 36 Physician can cast Recover and heal if it takes more than a few turns to kill. If you have a level 36+ Wizard, Quick Cast + Genesiswork is decent. Every other class should just use their highest damage ability. Knights can still protect the party, but the longer the fight lasts the more likely you are to lose so they can be a bit of a liability.

If you are having trouble, remember that you can always do this Mission in Post Game.
KEY MISSION: Invade the Geomatrix

KEY MISSION: Invade the Geomatrix
MAP NOTES
Maps are posted in the order traversed and are in their own section because Steam.

When the route splits in Hinowa Abyss Sector F you can take either way and it is the same amount of steps to the hidden door. Walk where you want to walk.

There is a spot in the Geomatrix Sector γ route where there are two options that have the same amount of steps. The one shown avoids the Spinner Trap.

Two of the warps for the second puzzle door in Geomatrix Sector Σ lead to the correct path, which is shown on the route. When you get to the rooms there are a few steps you can take off the shown route that have the same step count, and in the last portion of the route to the Portal you can go either left or right and the step count is the same. Step where you want to step.

The route for Geomatrix Sector Ω assumes that you are not using Float equipment and prioritizes safety over step count. Of the two non-Float routes in the southwest part of the map, going through the Spinner Traps is faster by four steps, but usually slower in real time since you have to deal with the random directions.

Also in Geomatrix Sector Ω, the Gate Lock cannot be used until you finish the battle at (15x,16y), so no skipping it.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Defend the Babyl Sphere. You will receive Anti-Code-Breaker (automatic effect), Anti-Break, Murphy Clothes, and Murphy Slacks for accepting, and there will be new equipment added to the Issue store (I didn't bother to check the specifics). You will also be given the Eliminate Grand Buster Mission automatically. Return to the Classroom for another scene.

Make sure you have an Enfloat (you may want more than one), an Open Mapper, and put PL Energy on any weapon that needs it, along with refilling your status curing items. You should have some equipment (not the Enfloat item or spell) that gives the Float effect for at least one party member, just in case. In the last floor anyone who does not have it on will end up dying if you walk over a Dispel Trap that is also over water. You might also want to pick up a Return Gate if you don't already have one.

The next few steps must be done in order, but you can view as many of the Contacts in between as you'd like. When you are ready, go to Hinowa Station for an automatic scene, then Sakura TV > Contact. After that head to Gakudo Park for an automatic scene. Go back to Sakura TV > Contact and choose Yes when prompted. At this point the Authenticator will ask you a question:

Q. When the letters of reprodution are split into 3 elements, name the last element that appears.
A. Aluminum

There is no penalty for choosing the wrong answer. Just try again. Once you choose correctly you will be taken to Hinowa Abyss Sector F automatically. If you didn't get these events to happen then you did something out of order. Once in Hinowa Abyss Sector F, walk to the Portal at (8x,19y) by way of the hidden door and use it to enter Geomatrix Sector γ.

Your next stop is a switch at γ(6x,7y) (past a hidden door), then make your way around to the portal at γ(0x,0y) to reach Geomatrix Sector Σ. There is a math/warp puzzle here, where you will be given instructions at each door and have to use the x and y coordinates of the available dark zone tiles to solve the equation. If you are not up for math, just follow the path shown on the map above to get to the Portal at Σ(6x,12y) to enter Geomatrix Sector Ω. However, if you want to understand the correct answers here you go:

First Door = Path No. 2n, Black Box Axis = X
Correct Tile = (10x,2y), X is an Even Value

Second Door = Path No. 2n, Black Box Axis = Y
Correct Tiles = (17x,10y) and (19x,10y), Y is an Even Value

Third Door = Path No. 26, Black Box Axis = X + Y
Correct Tile = (9x,17y), 9+17 = 26

Fourth Door = Path No. 22, Black Box Axis = X * Y
Correct Tile = (2x,11y), 2x11 = 22

Fifth Door = Room No. 14, Black Box Axis = X + Y
Correct Tile = (6x,8y), 6+8 = 14

Sixth Door = Room No. 120, Black Box Axis = X * Y
Correct Tile = (15x,8y), 15x8 = 120

Seventh Door = Room No. 10.5, Black Box Axis = (X + Y)/2
Correct Tile = (11x,10y), 11+10 = 21 ÷ 2 = 10.5

As soon as you step into Geomatrix Sector Ω you will be ambushed by Lesser Wizar x3, Greater Wizar x2, and an Arch Wizar. After you win, make sure you have Float equipment on at least one party member. You can get to the objectives without the equipment, but if you take one wrong step anyone who does not have Float equipment on will die if you are Dispelled above water. Having at least one character live can let you use a Return Gate to heal up, rather than losing your entire party.

This is the home stretch of Second Semester. Your first objective is at Ω(15x,16y) where you will have to battle Akashic Alice. When you win, the Gate Lock at (17x,16y) will function and you can walk to (3x,16y) for a battle against Greater Wizar x2 and an Arch Wizar. As soon as you defeat them you will be treated to a scene, then attacked by Y-Pulsar x3, Y-Pulsar x3, Y-Pulsar x3, and Y-Wizar. Anti-Shuffle can come in handy if you have a Physician, but it can be done without it if you are prepared for it. Once you kill them you will be treated to the game's ending sequence and the Mission will be automatically turned in for 5500gp and a small Unity Gauge refill. This marks the start of Post Game. Any optional Missions that you did not finish will still be available.

Congratulations on beating the main game!
MISSION: Eliminate Grand Buster
You get this Mission automatically when you accept Invade the Geomatrix. Grand Buster can be found in Geomatrix Sector Σ and Ω. Once defeated you will receive 1200gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map.
SECRET BATTLE: Soul Rebirth

MAP NOTES
The maps are posted by direction, with the entrance being at the top map (Rear).

The Hack Key γ door does not show up on the in game map.

You do not have to enter Xth Subway Front to reach this battle, but I included the map for completion's sake.

DETAILS
I forgot to test the exact time you can access the door to this battle, but I can confirm that you can find it after Oust the Administrator. Killing Soul Rebirth before seeing the extra event with Reverse Conductor during the first clear of New Member Training, or finishing Sprawl Terror Sleuthing before New Member Training, might erase the extra event at Xth Subway - Rear(9x,2y) during that Mission* until Post Game when it will pop up randomly. It might pop up randomly during the Main Game as well, but I have never seen it happen. You do not need to view the extra event to access the fight, the fight itself is never locked out, and it exists in Post Game if you don't complete it earlier. You need a Hack Key γ to access the battle.

Search (by pressing confirm, bumping your face into it does not work) the west door at Xth Subway - Middle(9x,11y) (Subway Xth Line Outbound from Hinowa Station) and use a Hack Key γ to leap through. This will take you to Hinowa Abyss Sector T to meet Soul Rebirth, which you can choose to Fight or Leave. The battle isn't too hard if you come prepared and are ready for Shuffle (which Anti-Shuffle can prevent. Recast it when it goes down), though the area is filled with level 40+ enemes. Choosing Leave will cause the Variant to go away and you will have to enter the area again from the Subway for it to return. If you do this event in Post game Eraser Grid x3 is added to the fight.

*I have just discovered that this could have been coincidence and I just happened to hit the RNG jackpot every time I tested this, since the RNG seems to save its state between save/reloads, which explains a lot. If you try to get the event during New Member Training under these conditions and the event does not show up for you, please let me know.

You have to find and kill the Soul Rebirth at some point to complete the Ongoing Issues Mission in Post game. If you wait until Masa teaches you their language in C24 to fight it you can understand what they are saying, but it is not impressive or important.
SECRET BATTLE: Soul Eater

MAP NOTES
Using the pitfall at 27F(9x,9y) does not consume your 10 Ton Code. You can use that spot to enter ?F as many times as you want.

DETAILS
You will need 1 Ton Code x10 to develop a 10 Ton Code. There are plenty available when you beat Stop the Prince Party in Post Game, so wait until then. Once you have a 10 Ton Code, and possibly an Open Mapper as well if you want to use all map functions, go to Morimoto High-rise 27F(9x,9y) to drop through the floor and land in ?F. The event is random, so you might have to be there for a bit. Keep walking around until Soul Eater shows up, then fight it. It has five Eraser Grid buddies that join the battle. Soul Eater itself is capable of a lot of nasty stuff, including Critical/Instant Death.

When you are trying to find Soul Eater, don't revert to an old save to save resources. The game seems to keep your position in the RNG table, so if you reload you will get the same results.

You do not have to defeat Soul Eater here to open up the Babyl Sphere C24 doors for the Ongoing Issues Mission in Post Game because its defeat during the Code-Breaker Research Mssion during the Main Game counts, so this fight is just for fun. If you wait until Masa teaches you their language in C24 to fight it you can understand what they are saying, but it is not impressive or important.
SECRET BATTLE: Zombie Murphy

MAP NOTES
I am not posting how to get there because you should know the route already. Besides, using Call Portal and Return Gate to get him to spawn is faster and does not require keys.

DETAILS
This is an optional battle (level 34) that can be found randomly at Catacombs - West(9x,9y). The area itself is available at the end of the Cemetary Investigation Mission, but I do not know the exact point you can trigger the fight itself. Giving myself 2 hours of trying after Cemetary Investigation and 1 hour after every Key Mission the soonest I was able to get it to spawn was after finishing Kagura District Sweep (9 hours and 47 minutes of testing...). The fight itself is never locked out and exists in Post Game if you don't complete it earlier.

To get the fight, simply go to the Coffin and see if it triggers a choice after the usual text prompts, then select Yes. If it doesn't, exit the dungeon, reenter, and check it again. Repeat until it pops up*. You can use Return Gate and Call Portal to speed things up. I was told that you can supposedly Call Portal next to the Coffin repeatedly to get it to spawn, but I was never able to get it that way. It can easily take hours if you are unlucky, even with a level 6 Encounter Gauge (unsure if it really makes a difference, but that is what I tested it at). Hachi's Workout Pack doesn't seem to effect the spawn rate. Honestly, it is rather frustrating. If there wasn't an achievement spelling out where it is found then I wouldn't have even known it was there.

Were you wondering what the reward for fighting it is? Nothing but an achievement. Unless you are an achievement hunter or compendium completionist it is a waste of time.

*The game appears to keep where you are at in the RNG table when you save the game. Try not to reload your game to an old save while you farm for this event or you could find yourself repeating a whole lot of nothing.
KEY MISSION: Search the Abyss Tower

MAP NOTES
The route assumes you have not gone past the Babyl Key β door and are walking. There are a few small adjustments you can make to the route that have the same amount of steps. Walk where you want to walk.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Invade the Geomatrix. You will need an Enfloat if you are walking, and a Babyl Key β to finish this Mission, unless you have already walked past it and use Call Portal.

After the scene go to Babyl Sphere and make your way to C6, then go to (8x,10y) for the doors to be unlocked. From there it is a short walk to (6x,4y). If you say No you will be given three other choices; saying Yes skips it. No matter what you choose you will have to battle against Funnel Daughter x3, G-Daughter x2, and a Perfect Daughter. Watch out for Critical/Instant Death. After the battle you can use the Portals to reach C12, but you do not have to do that now. Return to CPA Headquarters and turn in the Mission for 6000gp and a small Unity Gauge refill.

You can go down to C24 in Babyl Sphere, unlocked in C12, but locked doors will prevent you from exploring the whole floor at this time. If you want to explore C12 now make sure you have at least one piece of Float equipment and plenty of Unity Gauge to run if necessary, because there are Dispel/Water Traps. See the Ongoing Issues section for maps.
KEY MISSION: Stop the Prince Party
Hinowa Abyss

TPF Kingdom B3F-B2F

TPF Kingdom B1F

TPF Kingdom 1F
KEY MISSION: Stop the Prince Party
MAP NOTES
The maps are in their own section above, because Steam.

Because I cannot post the maps perfectly, Hinowa Abyss Sector U is posted below the other maps in the Hinowa Abyss section. Hinowa Abyss is posted by direction. TPF Kingdom is posted mostly by direction, but in decending order for easier reference with the exception of B1F North and B1F South, because they link up. Sorry that it is so messy.

I am not including Maps of Gakuto Sewer to get to the Portal to Hinowa Abyss Sector M. You should know where it is already.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Invade the Geomatrix. Take an Open Mapper and an Enfloat with you. Don't forget to stock up on ailment curing items.

To reach the TPF Kingdom you will have to go through Hinowa Abyss Sector M, which can be reached via the Portal at Gakuto Sewer B2F South(7x,4y), which is now unlocked. Once in Hinowa Abyss Sector M make your way to the Portal at Sector U(19x,17y), which will take you to TPF Kingdom B3F, though you might want to open the nearby shortcut just in case.

If you skipped the Eliminate Death Scythe Mission in First Semester you can find them in TPF Kingdom B3F. Ultra Goblins can be found in TPF Kingdom B2F.

Walk to the stairs at B3F(13x,7y) to get to B2F. The encounter rate is a tad higher here, but there is nothing that you shouldn't be able to handle. The statue at B2F(2x,17y) will give you a 1 Ton Code, drop you to B3F in an area you can't access elsewhere, and take the 1 Ton Code back from you. It only exists to show you the mechanic and give you access to a sort-of-hint, so you can skip it. The statue at B2F(12x,17y) asks you a question, with the correct answer being No.9. Answering correctly will open the nearby door. Answering wrong drops you to B3F. Once the door is open walk to the stairs at B2F(12x,13y) to reach B1F South. Walk along the path, around the heart and into the central room, and take the stairs at B1F North(10x,7y) to get to 1F.

Be prepared for a gauntlet when you reach 1F(10x,13y). No matter what you choose you will lose all of your Unity Gauge. Your Unity gauge will be decreased after every battle, with each drain consuming less and less of your gauge. The first battle is against Rock Bit x3, Lizardman x2, Rock Bit x3, and a Golden Rock. The second is against Goblin Pup x5, Goblin x3, Super Goblin x2, and Hobgoblin x3. The Third is against Troll Pup x3, Troll x2, Super Troll, and Hobtroll x2. The last fight is against Nipple Bit x5, Drake x2, Goblin Princess, and Yuyu. Yuyu's attacks hurt quite a bit, so watch out for that. Once you have defeated all four groups you will recieve 1 Ton Code x5. The next time you enter the Medical Lab back at the Academy you will get an extra scene. Return to the CPA Headquarters and turn in the Mission for 6000gp and a small Unity Gauge refill. An extra 1 Ton Code x10 has also been added to the Issue store.

Buy as many 1 Ton Codes as you need (50gp each) to have 10, then develop them into a 10 Ton Code. You can now access a secret floor in Morimoto High-rise by standing on 27F(9x,9y), which gives you access to a secret battle. See SECRET BATTLE: Soul Eater for more information.
MISSION: Eliminate Ultra Troll
You get this Mission automatically when you accept Stop the Prince Party. Ultra Troll can be found in TPF Kingdom B1F North. You might have to grind a bit to get it to appear, so Neo Chain can come in handy. Once defeated you will receive 1200gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map.
MISSION: Eliminate Silver Turtle
You get this Mission automatically when you accept Stop the Prince Party. Silver Turtle can be found in TPF Kingdom F1. You might have to grind a bit to get it to appear, so Neo Chain can come in handy. Like a few other Wanted Variants it comes with a buddy. Make sure you have some Anti-Angst and be aware that it can cause Exhaustion. Once defeated you will receive 1200gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map. If you have done all of the Elimination Missions in the order you can encounter them up until this point, which completes all of the Elimination Missions in the game, you will receive a Blood Pass Code. If not, just keep hunting them down and you will get it eventually.
MISSION: Eliminate Derracotta
You get this Mission automatically when you accept Stop the Prince Party. Derracotta can be found in Hinowa Abyss Sector M. They might appear in other areas of Hinowa Abyss, but Sector M is convenient. I am also lazy and never bothered to check. You might have to grind a bit to get it to appear, so Neo Chain can come in handy. There are actually two of them, and they come with some buddies, so it's almost like a normal battle. The game warns you that they have a chance to Crit/Instant Death, so watch out for that. Once defeated you will receive 900gp, Power Recorder, and a Unity Gauge refill the next time you exit to the City Map.
MISSION: Combat Training Exercise
You can access this Mission at CPA Headquarters after completing Search the Abyss Tower and Stop the Prince Party. I am not providing maps because nothing has changed since you last went to the Geomatrix and it should still be fresh in your mind. The only differences will be if you unlocked the shortcuts in Geomatrix Sector Σ or not, and hopefully you did if you decide to walk. If you absolutely need maps, see the Invade the Geomatrix section. I suggest using Call Portal to skip to the objective and save resources, but make sure you have plenty of Anti-Angst and/or Error Care before you go, as well as some Level Decoys if you can. If you want to walk, make sure to equip a piece of Float equipment for Geomatrix Sector Ω, an Open Mapper, and take a Return Gate with you for emergencies. If you haven't been upgrading your equipment regularly, or have made it up to this point at a relatively low level, you might have to do some grinding before you have a decent chance. You can farm Babyl Sphere C24 (see the Ongoing Issues section for maps) or use Gamble Codes to get your gear into the mid 30s for an easier time. Don't forget you can Strip any gear you can't use for Boosting materials.

Go to Sakura TV > Hinowa Abyss Sector F > Geomatrix Sector γ and make your way to Geomatrix Sector Ω(4x,16y) in any way that you choose. You will have to fight Feather Bit x5, X-II Wizar x2, and Z-Wizar. Once you've defeated them, return to the CPA Headquarters and turn in the Mission for 6500gp and a small Unity Gauge refill. Go back to the Classroom and choose Contact > Pick up Alice > Yes. After the lengthy scene, go to Hinowa Station > Contact > Go to the Fireworks Site for another one. As always, the choices do not matter in the end, but you will get a little extra dialogue with whoever your final choice is, with Tae-hyun and Noriko having longer scenes than the others.
MISSION: Ongoing Issues

MISSION: Ongoing Issues
MAP NOTES
Maps are in their own section above because Steam, and posted in the order traversed.

There is a lot of wiggle room in C24. The route shown assumes that you are not using Enfloat and was plotted out this way so it would be easier to see. Don't feel you have to follow the route exactly.

MISSION DETAILS
You can access this Mission at CPA Headquarters after completing Lethal Code Enhancement, Combat Training Exercise, and viewing the Fireworks scene. You probably need to finish all of the Elimination Missions as well, but I did not test it. Unless you have already opened Portal Access to Babyl Sphere C24 you will need at least one piece of Float equipment, more is better. Unlike the Geomatrix, it is not optional. If you don't have enough to cover your whole party just go with whoever you can while having a full Unity Gauge so you can use Escape to get past the Dispel/Water Trap area and any enemies you might run into along the way, then Return Gate to pick up the rest of your party and use Call Portal to get past it. If you have not defeated Soul Rebirth yet you will need a Hack Key γ. You will also need Babyl Key β x2. There is a door that requires a Babyl Key γ, but the game will provide you with one during the Mission. This is the last Mission of the game, so load up on items.

You will need to find and defeat Soul Rebirth to unlock the doors in C24. See the SECRET BATTLE: Soul Rebirth section for instructions on how to find them if you haven't already. You do not have to examine the doors in C24 first, so if you have already taken care of them you are good to go. You do not have to fight the Soul Eater secret battle to unlock the door, because its defeat during the Main Game counts for its portion of the lock.

As for accessing C24 I have already detailed the issue of the Dispel/Water Traps. Once you've passed that you have to make your way to C12(6x,8y) and go through a hidden door there to warp to C12(10x,12y), then take one step south and activate the Power Valve. C24 will now be accessable at the Portal.

Once you have unlocked Babyl Sphere C24 and have defeated Soul Rebirth, head to C24(5x,5y) or C24(15x,5y) and the doors will open. Pass through the Babyl Key β door and step on (10x,2y). Choose *MU'LA* and *FIGHT*. There is no punishment for choosing incorrectly, so just try again. When you have made the right choices you will be forced into a battle against Eraser Grid x5, Soul Eater, and Soul Rebirth. Beware of Angst, Exhaustion, and other ailments, as well as Critical/Instant Death. Anti-Shuffle can come in handy if you have a Physician, but the fight can be done without it. If you don't have a high damage party a Knight's abilities might come in handy here, but the longer the fight lasts the less likely you will win. There is some ridiculous RNG at work in this fight, so if you are unlucky you might have to try more than once. Once you win they will give you a Babyl Key γ and open the doors at (5x,13y) and (15x,13y).

If you haven't saved lately, now would be a good time.

Open the door at (10x,13y) with your newly aquired key and step onto (10x,16y) for a battle against Eraser Grid x8, Muramasa★Rabbit x5, Gatekeeper x2, and La'Mu'La. As you can probably tell, this fight is going to be rough. Parties that have multiple characters with multi-target attacks will have an easier time. Don't underestimate the defensive power of an Academic's Range Break spell, if you have one in your party. That spell combined with smart Unity ability use can be a huge help while you are trying to clear the groups. Don't expect everyone to survive to the end of this fight unless you've been power boosting your equipment.

Once you win you will be automatically teleported outside of the dungeon. Return to CPA Headquarters and turn in the Mission for a Level Cap increase (99), 6500gp, a small Unity Gauge refill, and the game is pretty much over at this point. You can return to C24(10x,13y) (have to use a Babyl Key γ every time) to fight a beefed up version of the last fight if you want, and it is repeatable, but you do not get anything special for it.

Congratulations on beating Post Game!

Updates
9/5/2017
- Ranylyn stated in the Discussion forum that he was able to get one to drop in the Xth Subway. I have not confirmed it myself (I know that I have gotten it to drop somewhere when I wasn't paying attention, and that I tried grinding the Subway specifically for 2 hours and did not get one), but since that is the same place you can farm for them in Operation Babel (a very rare drop) it makes sense for it to be there.

7/22/2017

yeah regarding the whole reverse conductor that you can find on 9X,2Y yeah its all RNG based since i did what the the weak said in this guide but didn't actually worked however i did keep reloading an save on the train during hachi's mission and it did spawn and took awhile too guess i've been unlucky.

i just realized, babyl map C1 has so much wrong with it. . .not your map, your map is perfect, but the map itself. . .
a Christian Cross on the left, a Satanic Cross on the right, and a Swastika in the middle.

may i ask, could i transfer my characters into next game: "Operation Babel" after i finish the main storyline?
as i remember, it's origin series game "Generation Xth" allow player's characters in "Code Hazard"(first semester) or "Code Breaker"(second semester) transfer to the final semester "Code Realize"(this game remake to Operation Babel), when you finish your previous game and begin to play the final part of the series, it will ask you that do you want to inherit your old characters from previous game.s

but when i finished Operation Abyss and begin to play Operation Babel, it did not ask me anything about character inherit or transfer something....this is important so i ask you that could i inherit my old characters from Operation Abyss?
