No problem. As explained in the Crops mechanics section, "it's the change from Fair to Shower or from Shower to Fair which matters. If you get for example three sunny days in a row, your crops don't receive growth increment the second and third days". So, if there are three rains back to back, you don't have any crop growth tick.
Or, in other words, on a Fair day you get a crop growth tick if it's the first Fair weather since the last Shower, and on a Shower day you get a crop growth tick if it's the first Shower weather since the last Fair.
