Similar to at least one previous commenter, I found it easier to get the bottles at the start of Lair using a loaded flaregun I brought from the beach. That said, you can't bring extra shells and there's no way to reload the checkpoint so you only have three shots and then you have to play through from the beginning again if you want more.
It's worth noting that the bottles and tapes do NOT have to be collected on the same playthrough, and a tape flashing in you inventory does NOT mean you haven't listened to it.
And for the "Vacuum" puzzle: I found the clue on the Electromagnet and the clue on the Note on the wall of Monitors behind the puzzle along with the Tape telling you that the third one is 55, but I never found the fourth clue. Not that it matters when the bottom of the electromagnet has the solution for some reason.
Overall a good game with some confusing elements, and I'm glad that you wrote this guide to help those of us who didn't know what to do.
