Base Mods and second window is for the new mods folder.
For this ill assume this your first Mod
Click New Mod

Steam Workshop
From here you start working on your mod, adding in all your information and editing everything you want.

now when your done with your mod
click "Steam Workshop"

Steam Upload

From here you can put in all your Mod information and what categories it will fit into.
once your done. click upload.

and Poof, you have uploaded your first Mod for Kenshi.

Now when you want to update your Mod you do so from the same screen where you clicked upload,

Make sure your ID matches that of your Mod on steam. make any changes you need then hit upload. your Mod will update.

Your Mod ID Number is listed on the URL, i marked it by underlining and putting it in bold it for you.
....steamcommunity--om/sharedfiles/filedetails/?id=705105311

If that number is not the same, it will make a new steam workshop item.
how to make sure?
go to your mods name folder ( ill use one of mine as an example )
C:\Program Files (x86)\Steam\steamapps\common\Kenshi\mods\Stronger Group Combat V1
look for a file labeled mod name.info you can open this with notepad if you don't have a xml viewer.

to find your Mods ID you will see it clearly here. this is so you can make sure that your Mod has the same ID number
<?xml version="1.0"?>
<ModData xmlns:xsi=".....//-w3-org/2001/XMLSchema-instance" xmlns:xsd="----w3----/2001/XMLSchema">
<id>705105311</id>
<mod>Stronger Group Combat V1</mod>
<title>Stronger Group Combat</title>

Edited so that there is no clickable links so it will look different.

Now you have updated your first Mod.
Good luck on your modding adventures.

the Circle and what does it do?
If you change information on the steam workshop page you can also update your mods information on your computer by hitting that little circle. it will read whats on Steam and update your front page information based on what you have on your steam workshop page.

I checked the box "never ask again" at the beginning, do you happen to know how I can bring up that dialog again? I looked through all the config files but couldn't find out where this is saved.

How do I launch it from steam? It doesn't show up in the store or in my library and "adding non-steam game" didn't do the trick either.

editing a mod is described in this.

can you tell me how to change a mod from the workshop? i saw a guide about it earlier, but i can't find it anymore.

you can rename it, but not the mod file itself. it will be what ever you originally name it as.
only way to rename it is to remake it.

Doesn't look like it. I made a dummy mod and tried it, and it just uploaded a new mod even though they had the same mod ID. ( I changed the mod name, folder name to match, and name in the modinfo)
