Storm Fleet Destroyers you get from Missions don't work and crash the game when deployed.
It also seems that Capital (and maybe dreadnought) shipyards don't spawn their full list of garrisons, basically just one unit and that's it.
If you want to make the mods work together bett, what you can do is edit the text master file of the highest priority mod to include things from the lower priority. Just a lot of copy/pasting. Likewise, any artwork can be copied over to the higher priority one. Any sort of XML entries shared between the mods will have to have stuff from lower priority copied and pasted into the same file of the higher priority.
The only place things get terrifically difficult is when scripts conflict, or two mods change the same thing in their own way, meaning you'll have to decide which one you prefer. It still takes a lot of time to do, but it's not 'difficult' per se. Give it a try.
