@Gerlad; Changing between alternative flags is as simple as renaming the flag of your choice the its corresponding tag, and renaming the one you're replacing to something else. (e.g. for Spain, rename the current SPA.tga to SPA_ALT.tga, and then rename your desired flag in the mod's folder to SPA.tga. Voila.
@Nice Creeper; So this mod is both the "system" of rectangular flags and a set of flags to use with them. Should the folks at Post Finem wish to adopt their flags to this mod, they'd just need to edit them to fit the resolution I've set with this mod. Flag comp. patches are the easiest to make from a technical standpoint, imho.
