in case if you use blender, there's a plugin for importing .mdl models straight up without decompiling, can find it through google with "Blender SourceIO". that generally is reliable for me, as vertices don't get weird and merge, however i still do decompiles to get .qc files.
although this won't solve the problem of too many bones on ragdolls, and most mmd model ports to source got not great boneweights anyway (more of an human error, i assume)

you should use the Lunarians for the combine... Seiran, Ringo, Reisen II, etc. That would be pretty cool.
