E3M1: Dead Sails
This level contains 10 secrets and a super secret.
EXTRA - If you are up for some lore (and a hint for the first step of the 'mega' secret) before returning to the fray, search for the books with red covers -5 in total- throughout the grand library and use them to read snippets.
1/10 - Once aboard the ship, use the panel right across the shells located at the bottom to reveal a hidden compartment with an armor and some ammo.
2/10 - Following from the previous secret, jump out from the opening next to the shells and
dash back in to the adjacent compartment to find a rune and two health packs. (Katana Focus II)
(*) Be sure to explore this initial cavern thoroughly to replenish your supplies.
3/10 - Before stepping into the overlook from the top of the ship, follow the broken walkway to the right and turn the corner to find an armor alongside some ammo.
4/10 - Following from the previous secret, return to the overlook entrance and utilize the shorter ledge that juts out from the left to reach topside. Make your way to the very end to find some ammo and two health packs around the corner.
5/10 - Go past the save point next to the green gate and look for a semi-hidden ladder in the area that seems like a dead end. Utilize the nearby rock for a jump-dash towards it and climb on. Take the rocky steps, turn around and get topside to grab the armor as well as the ammo.
6/10 - Shortly after, use the bed found in the quarters of the third ship to reveal a hidden compartment that holds three armor plates and a lore book.
7/10 - Following from the previous secret, jump over the hull when next to the wheel to find a hidden rune. (Inferno Revolver Slaughter II)
(*) It might be better to check the super secret at this point, rather than backtracking for it later.
8/10 - Right after unlocking the green gate with the wheel, climb the planks on the left to reach an alcove that houses some ammo and armor plates.
9/10 - After getting teleported back to the first ship with the red keycard at hand, find and destroy the cracked part on the ice-covered floor to reach the side area. Drop down, clear out the death pit, look for the indented part of the cavern walls opposite the exit and use it to reveal a hidden alcove.
10/10 - Further into the side area, jump across to the ledge where health packs can be seen residing as you ascend the slope and use the part with the misaligned texture to reveal yet another alcove that hides some ammo and two more health packs.
---
SUPER SECRET - Follow the ledge to the right of the third ship and pick up the shovel from the hands of the skeleton. Backtrack to the second ship and follow the path that leads to a grave with a view of the blood moon. Use the shovel on the said grave to dig up the moon key. Get the key, go through the side area once more and open the door at the very end to reveal a hidden library with goodies in wait. (Icicle -G- and a Blood Gem)
Blood Moon Obtain the moon key and find out what it can unlock.
(!) The achievement gets unlocked the moment Templar states that he found a super secret.
E3M2: Stranger
This level contains 8 secrets and a super secret.
1/8 - Before getting on the ship, jump into the sea from the end of the stairs to the right and swim across to reach a small cave. Shoot the cracked part of the cavern wall to get into the side area. Dive into the pool at the next corner, take a left at the junction and find the lever hidden at the back of the underwater alcove filled with ammo. Pull it down and swim on. Once the lever is pulled, the unique armor (that protects from the frost damage taken underwater for a certain while) found in the next cavern becomes accessible. Don it and dive into the central pool.
(*) Better go for them one by one, to avoid getting overwhelmed. You should also pay your respects to the oldest guy in the ice business,[mortalkombat.fandom.com]Frost Banshee must be an artifact of his.
2/8 - Back on the main path, use the slightly indented part of the hull next to the ladder found on the lowest floor of the ship to reveal a hidden compartment with some ammo and two health packs.
3/8 - Upon reaching the inn after fighting for a while, use the empty shelves at the back of the bar to discover a stash. (Inferno Rocket Expansion II)
4/8 - Following from the previous secret, take the stairs at the other end of the second floor and get onto the roof of the building. Turn right to notice a winch above the opening. Drop down from the walkway that leads to the overlook, dash to the top of the said winch and use the panel to find a hidden rune and some SMT energy. (Katana Slaughter II)
From there, drop down and dash into the opening below the winch. After clearing the cave out, look for a symbol at the corner which should be glowing as long as you have the pair of bloody eyeballs back from the super secret found in E2M2: The Bad Feeling. Go through to discover an otherwise hidden hut with a chart hanging on the wall. Use the chart ('I wrote down the coordinates of the marked island'), so that you may travel to the side level right after this one.
5/8 - Following from the previous secret, get onto the central roof once more and jump-dash onto the roof of the next building that overlooks the ship. From the other side of this roof, drop down on top of the wooden barricade, turn around and go through the window to find an armor, some ammo and two health packs.
6/8 - Following from the previous secret, pull the lever that unlocks the lift, turn around and look for a semi-hidden compartment between the floors of the main building. Drop down to the nearby ledge and jump around the corner to get the ammo on offer.
7/8 - After taking the lift down, cross the cavern but slow down as you approach the following drop. Instead of directly going down to the next cavern, drop down to the wooden ledge where a skeleton is laying by himself and use the off-colored part of the cavern wall to reveal an alcove with some ammo and two health packs.
8/8 - Right after destroying the hourglass, get onto the wooden ledge at the back of the cave via the nearby torch and use the part with the misaligned texture to find some more ammo.
---
SUPER SECRET - Go through the level proper but take a second before returning the chart to the captain and use the red carpet in his quarters. Grab the gold framed painting from the newly-revealed room below and return to the overlook (secret #4) in the main cavern. Hang it back on its designated place alongside the others to open up the attic where the goodies await. (Frost Banshee -G- and a Blood Gem)
Do not forget to pick up the book page laying on the floor too, as it serves as the second part of the campaign-wide 'mega' secret.
Captain's Treasure Find out the ghost captain's secret.
(!) The achievement gets unlocked the moment Templar states that he found a super secret.
E3MX: The Bells
Right at the beginning of E3M3: World's Edge, turn towards the ship and talk to the captain. So long that you have the coordinates from E2M2: Stranger (secret #4), he takes you to this side level. Note that upon completing E3MX: The Bells, you are taken back to E3M3: World's Edge. Thus, nothing is missed by opting to play this level that provides a nice diversion from the long winded ones.
The Pacifist Complete a standard level without killing any of the demons.
(!) The achievement gets unlocked the moment Templar sets foot on the lost island.
Travelling to E3MX: The Bells unlocks -perhaps unintentionally- the above achievement, since by doing so, you also exit the previous level without seeing any combat, therefore with no kills. If you are uncomfortable with this (or if gets patched out later, for that matter) you can load up E1M1: The Beginning on Easy difficulty and make it to the end without much of a problem.
(*) Hats off to TroesmaJensen for noticing this.
---
This level contains 3 secrets and a super secret.
1/3 - Upon arriving at the island, get behind the crates stacked across the upgrade altar found at the first corner to get an armor and a health pack.
(*) It might be better to check the super secret at this point, rather than backtracking for it later.
2/3 - Following from the previous secret, jump into the sea and swim towards the other side of the small island ahead to reach a shore with lots of heavy ammo.
3/3 - Once you set foot on the upper village, check the backside of the abode opposite the gate to find an armor stashed behind a bunch of barrels.
---
SUPER SECRET - There are a total of four bells found throughout the island that need to be shot. The first one is located at the lower village, nearby the shore to the back of the upgrade altar (secret #2). The second one is on the hill leading to the upper village. The third one is located at the ruins to the right of the church, while the last one is the church bell itself.
Shooting all four of them -you should hear them ring- grants access to the church, where a second blood gem awaits. Aside from that, do not forget to pick up the book page laying on the altar, as it serves as the third part of the campaign-wide 'mega' secret.
E3M3: World's Edge
This level contains 8 secrets and a super secret.
1/8 - After clearing out the initial valley, move up via the slope across the yellow gate and follow the upper ledge till the very end. Once there, utilize the small jut on the mountain as you jump-dash to the other side and go around the corner to find a hidden rune, as well as some ammo and two health packs. (Templar Rush II)
2/8 - Following from the previous secret, return to the previous ledge and destroy the cracked part of the mountain to find the teleporter to the side area. Jump in, take the path on the right at the upcoming junction and look for a well in the middle of the village you arrive at. Jump down into it to find some ammo and SMT energy... as well as a poor soul asking for Eva.
3/8 - Following from the previous secret, this time jump on top of the well and jump-dash to the roof of the abode next to the gate. Drop down to the other side to get the goods in the closed-off area.
4/8 - Continue battling your way through the side area until you reach the shore. Once 'the village is cleared of monsters', swim to the right of the pier to discover a stash consisting of a rune, some ammo and two health packs. (Inferno Gauntlets Expansion)
5/8 - Back on the main path and past the yellow gate, look for a bunch of crates stacked to the right along the outer wall and jump over them to find an armor and two health packs on the other side.
(*) It might be better to check the super secret at this point, rather than backtracking for it later.
6/8 - Following from the previous secret, jump down from the walkway on the right side of the bridge and dash towards the lit side at the base of the frozen waterfall across. Get in through the opening to reach an out of sight cave housing some ammo.
7/8 - Following from the previous secret, look for an indented part on the castle wall just below where the red keycard resides and use it to reveal a hidden compartment.
8/8 - After picking up the red keycard and the following rune, instead of directly going back to the bridge, jump-dash to the walkway on the right and turn the corner to reach another stash.
---
SUPER SECRET - Return to the ruins before the bridge and utilize the stacked crates (secret #5) to reach the ledge above them. Follow the path and go thorough a lengthy platforming section that takes you all the way around to the ledge above the yellow gate. From there, jump-dash to the next ledge where a blood trail can be seen on and pick up the doll from the lap of the skeleton.
Deliver the doll -Eva, apparently- to the poor soul dwelling in the well (secret #2) and get a familiar looking keycard in return. Head back to the ruins and open the door below the red keycard pedestal to find yourself in another nostalgia-inducing area.[doomwiki.org](Lethal -G-, a Blood Gem and an early Tri-Rocket Launcher)
(*) I would have liked to discover another nod to the Castlevania series in this one though, to go along with the overall aesthetics of the level and that unmissable exit.[www.vgmuseum.com]
Thank You, Good Sir. Fulfill the last wish of the little girl.
(!) The achievement gets unlocked the moment Templar states that he found a super secret.
E3M4: Distorted Time
This level contains 7 secrets and a super secret.
1/7 - From the starting point, take the stairs to the left of the centerpiece and destroy the cracked door to find the lever that opens up the way to the side area. Continue into the side area and duke it out until you reach the second floor of the icy gallery overlooking the first. Once there, turn the corner and use the slightly indented part of the side wall to reveal a hidden hall with an armor, some ammo and two health packs.
2/7 - Back on the main path, look for candles in the alcove on the second floor once you reach the larger library. Use the part of the wall between them to reveal a hidden compartment with a rune and some ammo inside. (Black Bow Expansion II)
3/7 - Following from the previous secret, look for an opening to the right just before leaving this floor behind and take it to find three health packs on the other side.
4/7 - Following from the previous secret, use the differing bookcase underneath the stairs in the circular room that houses the red keycard mechanism to find another compartment hiding an armor and and some ammo.
5/7 - As soon as you get the red keycard, jump-dash from the balcony it was on to the upper ledge of the smaller library from before. Follow the path all the way to the other side and dash once more to get the otherwise out of reach rune... and find a curious side room. (Inferno Revolver Expansion II)
(*) It might be better to check the super secret at this point, rather than backtracking for it later.
6/7 - Just after surviving the fight beyond the red gate, check under the stairs to find two more health packs.
7/7 - Following from the previous secret, drop down to the ledge found on the left side of the teleporter to get an armor and some ammo.
---
SUPER SECRET - There are a total of four books with runes on their covers throughout the level that need to be burned. If backtracking from the final arena, take the the metal door to return directly where the red keycard was located. First things first, you need to get the torch found in an out of reach side room (secret #5).
After picking it up, drop down to the lower floor of the smaller library just below it to get the first book. Return to the grand library and look for the second one next to the starting point. Find the third book laying on one of the benches surrounding the frozen tree located in the atrium before the final arena. Finally, return to the room with the red keycard mechanism and burn the fourth one. At this point, the plate on the floor of the same room gets unlocked. Get in and grab the goodies. (Fire Wasp -G- and a Blood Gem)
E3M5: The Manipulator
This level contains 3 secrets.
1/3 - Missable. Right after going through the first teleporter, use the slightly indented part of the wall below the wooden walkway to find a rune and two health packs. (Templar Toughness III)
2/3 - Missable. Following from the previous secret, turn back right after going up the slope, take the thin ledge and use the indented part near the opposite corner to reveal a hidden armor.
3/3 - Before going through the boss portal, look towards the clock tower and jump-dash onto the circular platform below to grab the armor laying out in the open.
(*) Note that there is no going back once you choose to face the boss.
Manipulation Terminated Defeat the Curator.
(!) The achievement gets unlocked after Templar defeats the boss.

Punk, the first part of the 'mega secret' is located in E2M2. It looks like you are already past that level - yet, if you haven't got it, do not worry: you can return to E2M2 via level select (just make sure to load it up on the same difficulty level you are playing the campaign on) and pick it up any time you want. I didn't want to spoil the things 'till the very end, where you can actually see the result of collecting those. Still, if you want to a summary of what to do on which level, I advise you to check out E5M4's section in the guide for Episode 5.

The guide is great, but I can't seem to find the first part of the episode wide "mega" secret and I can't find what the mega secret actually is?

Leopold, thanks for the reminder. Yet, it is written in the first paragraph of the super secret: 'If backtracking from the final arena, take the the metal door to return directly where the red keycard was located'. The second paragraph follows from that, in which case 'go back' means simply 'return'. It should be apparent at that point to the player that the metallic door out of the final arena is the only way to take to return to the red key mechanism. Still, I will rewrite that section to be more precise - in the next pass.

On E3M4 super secret, you dont "go back" by turning around. You "go back" by moving forward, killing all the monsters before the exit that opens the purple door to the red key mechanism. Thought this war worth noting as I ended up killing myself over and over on the floating rock thingies further back thinking I had to jump on them to "go back".

Glad you liked them! All five guides are now fully complete and, as far as I know, cover every secret the game has to offer in the initial release. :SUBHAPPY:

Daiki, thanks. But you know those are already covered by the guide, right? :kaizen_happy:

In E3Mx the first secret is at the end of the wooden platforms (the port) there are a lot of boxes, behind them is the 1st secret(and not far from there is the first blood gem, behind a bell), the supersecret if im not mistaken is not far from the frist one, there is a damaged wood plataform with a little boat, if you go arround it in the water, you can get behing the giant rock and there are 3 items. the 2nd is behind a house up in the upper "village" there are some barrels behind them there is a secret armor. I dont remember the third one right now or if it was this: To enter the church you have to shot the 4 bells spreaded in the level with the bow, the church will open, giving you the second blood gem and there is paper in the altar, a "spell" of some shorts which i dont know what it does.... Sorry for the english, i hope it helps.:toal:

Thank you for this 3rd extra helpful guide.

Hey, thanks for the tip! Well, considering the way you travel to E3MX (hitting an exit 5 seconds into the previous level, without seeing any combat), I guess it is 'right' to earn 'The Pacifist' that way. I wasn't aware of it since I did a run of E1M1 on Easy difficulty to specifically get that achievement, but it is always nice to know. I will update the guide accordingly.
