Problem
You can't get 100% map completion and don't know why.
Root Cause
For only THIS game, the developers basically misaligned the map slightly, causing you to be forced to literally "hug" walls around the whole map in order to acknowledge completion. In reality, you should only have to clear the walkable areas (not including towns and dungeons), but there are at least three areas that are not walkable that should be; which means the entire map is basically shifted too far off from the clearing mechanic.

All to simply say...the developers didn't line things up properly and you're punished for it. Ys VIII didn't have this issue, and in fact, acknowledged it by giving you an artifact that basically guarantees you can complete the map without significant work. But, Celceta didn't get to benefit from this.
Possible Solution(s)
Understand, there's no way to know for YOUR situation where you need to go. This guide is simply to point you in the direction of the most likely culprits. When you get there, you'll have to do the work, even if your map looks fine (trust me, it's that petty).

But I want to stress one thing. YOU CAN GET 100% BEFORE THE VOLCANO AS LONG AS YOU DON'T FIGHT THE AKASHIC FORM OF GRUDA. There is an extra 1%-ish of completion you can get for doing the volcano, so if you get to 99% and can't be arsed with what I say below, absolutely you can just let the volcano section complete, but then you won't get the artifact that's offered for turning in 100% to Griselda.

In other words, you can complete Bronze/Silver/Gold paths in Iris, but DON'T go to the final portal that opens there. Simply warp out and check the areas I note below, and you CAN reach 100%, then you can get the artifact, then warp back and complete.

Colonia Battlefield

This one seems odd, but the area that's around the front door to the lab (Where you fought the first living machine) has some crevices you'll want to "hug" to make sure they're cleared. Also the section just south of the entry warp tablet, the left hand side may have a little. "hug" it.

Forest of Spores

On the map if you highlight this warp tablet, immediately to its right is a donut-shaped area. The upper part of this is darkness. "Hug" this entire section, because you may not have gone close to the water the first time out.

Ashen Forest

Immediately south of this warp tablet (the path to the east of Danan Village's tablet). "Hug" along that bottom path. Again, seems obvious, but trust me.

Forest of Dawn: East

This is a big one, because there's nothing story-related that would tell you to go anywhere on this side of the map, but it's vital you do. Explore EVERYTHING here, "hug" every wall, go up the tree and "hug" every branch, etc. You'll also encounter a unicorn superboss that will wreck you if you're not careful, but the reward is a Hero Ring that you'll definitely want. Be sure to also go in and explore (not for map, but otherwise) the Waterfall Cave. Not at least entering the cave will cost you map percentage.

Note that you can't complete this area without the Beast Claws.

Once you've done that, the other trouble spot (same warp tablet) is the river just south of the big tree. While that area isn't walkable, it counts towards mapping, so what you'd have to do is make sure the tree in the area was knocked down and actually walk it, then hug the area that's on the upper section, along the roots of the tree. You'll know you got it when you can see both rivers from the bottom of the tree clearly. (This is an example of the misaligned map I was talking about.)

Comodo Village

Not the village itself, just use the warp tablet for this. We're focusing on the large crater south of the Ancient Burrow. The bottom part, you're going to want to "hug" both the top AND bottom of that path thoroughly, especially the bottom. The map won't make it obvious that there's completion missing.

Note that if you've been shooting for 100% harvest, you really should have already completed this one just because of layout, but the top of the bottom section has a few crevices you want.

Tower of Providence

This one's easier to do after the Sanctuary of Storms has been disabled completely (story event), but you can do it anytime. I would suggest warping to this tablet, then "hug" the various crevices around the tower, the Sanctuary of Storms area AND - MOST IMPORTANTLY - the exit out to the west and the path beyond, top and bottom of those paths. "Hug" them thoroughly.

Underground Ruins: End

Notice I didn't say Plateau Path although that's a good one. Do this warp tablet, then exit up the stairs. You'll be near Adol's grave. "hug" this entire area. This one is an easy miss, because it's a lengthy cutscene the first time out and you may not think about doing it the first time. But make sure you go over this with a comb, you likely have completion here.

Sanctuary Approach: Mid

I saved this one for last because it's the most blatant. Head to the east of the warp tablet. You'll run into an area surrounded by clouds. "Hug" this entire area. You'll actually see Adol clip into the clouds a bit and a part of it isn't walkable that should be.
Conclusion/Summary
Hopefully this list helps in terms of less obvious places to look.

The most common offenders are Adol's grave, the Sanctuary of Storms (that whole area), the area beneath the Great Tree and the east side of the map, because either (A) there's a cutscene where you don't or can't think about it or (B) there's nothing in the story that tells you to explore that place.

Thank you! I was missing 1.2% and Colonia Battlefield and the crater near Comodo were the biggest culprits. :happystarfish:

For me it was the crater south of Comodo Village, I think something in the river part of your Forest of Dawn: East section and the one mentioned in Sanctuary Approach: Mid.

This helped a lot. My missing ones were the Comodo Village solution, more specifically the Gidona Crater which has no map markers so you can't even tell if its been mapped or not and the Forest of Dawn: East solution with its river misalignment. Make sure you check these if you're still having trouble. Colonia Battlefield also had a little bit as well but the Gidona Crater was the big one.
