Step 1: Get a Train
Reach tiers 5 and 6 via. the space elevator. Then unlock trains. Build a Train track through a cliff face or a steep hill. Keep in mind cliffs have more layers so hills are recommended.
Step 2: Drive the Train Through the Ground
That's right. Take the train track you put through the cliff face and drive the train straight through a cliff. Physics 101.
Step 3: Exit the Train and Build
Exit the train and start building a platform. Then, fall to said platform. You might want to use hypertubes for smoother exiting and entering. Design your base as you wish. That's it. 3 steps, one whole bunker for you to enjoy. I'd reccomend not using glass foundations or windowed walls, as with the other types of foundations and walls there is more of a sense of being underground, and there's not much to see. I would recommend maybe using billboards or signs as lights if you have the materials, as lights in a small space look kind of awkward (they just light one foundation). That's all you need to know based off my experience! Oh, and never EVER delete the hypertube or train track leading to it. It's frustrating to restore.

I really like this guide, but the problem with cliff faces is there are usually layers of objects in cliff walls/ waterfalls. I personally look for a gentle hill with as few objects around as I can find then place a hypertube/train that shoots through the mesh. Getting through a single mesh is less of a headache than trying to lay a track through 5-6 layers of rock meshes

you can always use hypertubes to launch yourself through the ground if the train tracks are giving you trouble

Strange. It could be that some object like a tree or a rock or something is stopping the train. Maybe try putting the rail in a different place or rebuilding it? It could also be a missed connection for some reason.
