Gwen says that many stations can be upgraded. Here's where and how to find all the upgrades.

Kitchen Upgrade
What it does: Allows for more complex cooking (two ingredients per DISH instead of one).

How to get it: This one you get as part of the game's progression by talking to ATUL fairly early on since complex recipes are critical to certain parts of the game and its storyline.
Field Upgrade
What it does: Speeds up crop growth.

How to get it: Found in a blueprint chest in HOSEKI QUARRY. No need to explore any hidden areas to find it. Make sure you have the GLIDE ability to reach it.
Garden Upgrade
What it does: Speeds up crop growth.

How to get it: It's in a blueprint chest that's locked away in the shed next to VILLA MAGGIORE! Get this by talking to JERRY the gardener. He thinks he owns the villa (you can see him at the top, on the balcony, acting all rich), but you (and before that, Gwen) have the key. He eventually gets "kicked out." Come back later and he will have broken the lock to the shed, and this is when you can grab the blueprint.
Water Retaining Soil Upgrade
What it does: Significantly slows down the watering timer on the FIELD and GARDEN, so you wind up watering less. With this upgrade, you need only water after you plant and you're done! No more thirsty, demanding plants!

How to get it: It comes automatically with either the FIELD Upgrade or the GARDEN Upgrade as a separate improvement.

Update Summer 2021: It now comes in the form of one of Buck's quests. Follow his questline until you receive a Portolan map (from Crow's End Inc.) that you can use in the projection room. The answer to the riddle: left/west of Loneberg, at approximately (-75, 182). Note that the lost bounty contains the blueprints for both the FIELD and the GARDEN.

Loom Upgrade
What it does: Allows you to craft FABRICS. Does not increase production (which is already quite plentiful).

How to get it: This one you get as part of the game's progression at VILLA MAGGIORE since crafting fabrics is so essential to many parts of the game and its storyline. It's at the top of the villa.
Sawmill Upgrade
What it does: Increases your PLANKS output by 50%.

How to get it: Found via ALBERT'S treasure map at (85, 165). Note that you need the map to get the upgrade, and to get the map, you need to fully improve ATUL'S complex. ATUL will then chat with Albert and he'll send you the map via your MAILBOX.
Orchard Upgrade
What it does: Speeds up TREE FRUIT production. May also speed up tree growth when planting new trees.

How to get it: Get this one by talking to BARRY at OBSCURE CANOPY. He'll request 15 packs each of RASPBERRIES, STRAWBERRIES, and BLUEBERRIES. Note that berries cannot be farmed on your ship — you'll have to harvest them elsewhere (check your map when navigating to find the relevant locations). Gather these and give them to Barry, and, despite his gripe, he'll reward you with this blueprint.

Foundry Upgrade
What it does: Doubles your INGOT output: two INGOTS for every piece of ORE instead of one.

How to get it: Found via one of Francis' treasure maps at (-58, -52). Note that you need the map to get the upgrade, and to get the map, you need to complete one of his ERRANDS. You'll know because it'll involve smelting metal.
Sheep Corral Upgrade
What it does: Reduces sheep's appetite (I think). Or speeds up WOOL production.

How to get it: Found in a blueprint chest in SOUTHPOINT DOCKS. No need to explore any hidden areas to find it, but you do need the BOUNCE ability to reach it. It's very high up!
Windmill Upgrade
What it does: Doubles FLOUR output.

How to get it: Get this one by talking to JABARI SIMMONS at ALT HARBOR. He's part of the Hummingberg Preservation Society, and after busting open some crates, he'll eventually tell you to come back with some materials: SILK THREAD, OAK PLANKS, and HOUSEHOLD GLUE (which you can only get after some shenanigans with STANLEY). Get the materials, talk to Jabari again to donate them, and although you might feel let down because they received funding anyway, you'll get the blueprint.
Crusher Upgrade
What it does: Doubles CRUSHER output.

How to get it: Found by completing the GEMS collection for Susan at Susan's Museum, located at (-150, 150).
Chicken Coop Upgrade
What it does: Reduces chicken's appetite (I think). Either that or increases EGG output per time period.

How to get it: Found in a blueprint chest in LONEBERG. It's on top of the large building there. Make sure you have the ZIPLINE ability to reach it.
Cow Stall Upgrade
What it does: Reduces cow's appetite (I think). Or allows you to MILK the cow more often.

How to get it: Get this one by talking to LARRY SALTZBERG at NORDSEE PIER. He's interested in writing a movie, but needs an actor — either Katherine from OBSCURE CANOPY or Ingrid from OLD CENTRAL DISTRICT. Go talk to one of them, then go back and talk to Larry, and he'll reward you with this blueprint for your efforts.
Smithy Upgrade
What it does: Doubles sheet output: one ball of hot alloy gives two sheets instead of one.

How to get it: Found by completing enough of the METALS collection for Susan at Susan's Museum, located at (-150, 150).
Cellar Upgrade
What it does: Speeds up fermentation so that product output doubles.

How to get it: Found in a blueprint chest in MISTY WOODS. No need to explore any hidden areas to find it, but you may need the DASH ability to reach it. MISTY WOODS is at (148, 152) on the map, behind the mist barrier, and you'll likely have to find that location on your own. You may also find it more naturally by getting Francis' "groceries" late in the game for a treasure map that directs you to the LOST SHRINE.

Welp. about the Sawmill upgrade, I've only bought 2 out of 3 of Atul's upgrades (Shower and Desk) and I received Albert's letter with the treasure map, already.

I can confirm that the Chicken Coop upgrade significantly reduces the birds' appetites. Feeding them entirely on Sunflower Seeds, pre-upgrade, keeping a single Field spot reserved for sunflowers isn't enough to keep them fed; post-upgrade, I've got seeds to spare for the crusher...

I noticed that when the garden upgrade is done, the tea is not affected when playing music to it. Other plants also speed up their growth when being played music to.
