Naoto's choice of four elements come down to who else is in your main party and trying to fit in the gaps. I prefer to have the option of two elements as Invig-3 offers so little in the long term (but can be good if money is low).
Conversely, I typically drop Agidyne from Naoto's list in favor of Invig-3 because, while it's nice to get the knockdown, she prefers to follow-up the others with a massive Megidolaon anyway (and Yukiko has the superior Agidyne anyway).
