I have no idea how compatible Synergies and UA are with each other, I assume you will have some issues when combining both, no matter what order you use.
Don't think there are many changes in the dungeon files, only a line here and there, but I believe there are other changes too, just compare them with the vanilla ones ;)
Thought only files as such. Did he change anything else in those dungeon files or just the portal stuff?
I then add those changes to my files (or not, as was the case here at times).
He added <BOOL>ALLOW_PORTALS:false to some of them.
First I compare both mods using WinMerge and then, yes, you have to look at pretty much every file that exists in both mods and check the difference to see what to do about it.
For this one I just focused on the major points, i.e. conflicts, not on keeping every change UA made (for Synergies I keep all changes, but there is a lot less overlap).
If you look through the fiels you will notice some recurring themes and can quickly decide for many of them, e.g. he changed the gambler icon on a lot of items, I do not care about that, so most item changes I could simply dismiss.
In spawnclasses he changed a lot, not all of which I agree with, I believe I took over some and for others I just kept whatever I had and so forth.
It doesn't actually take all that long that way, esp. if you do not try to keep every minor change (like the icons) but focus on the big ones and the actual incompatibilities.
