WHERE TO FIND THE GLOW WHALES
First, start by getting to your base (It is easier if you do this) and looking at the area between the door and the solar panel (The right of the door).
Next you need to turn all the way around (180 degrees/behind you) and look in the dirction of the large icy landmass (Maybe a liitle more to the left than the photo below) and start swimming.
RIDE THE GLOW WHALES
After about 2-3 minutes of swimming in the given direction (Maybe 1/2 the time with a seaglide) you should upon a group of GLOW WHALES

Swim up to one of the whales and go its right eye, there will be a prompt to "Interact" with it.

The step I just showed IS NOT NECCESARY TO RIDE it is just a little fun thing to do.

HOW TO RIDE:

Swim up to the whale's back at its head between the two (2) antennae/horns, there will be another prompt to interact with the whale.

When you interact with the whale, you will start riding on its head.

When doing this you will not have any control over the creature, and you might not lose oxygen, I do not know if this happens for everyone, but it happened for me.
ENZYME #42
This section will show how to get to the Sea Emperor Leviathan for the Enzyme #42

WHERE TO GO:

Start at the small hole you entered the open waters from the beginning of the game. Look out from the inside of the cave and start swimming or driving for a while in this direction

After a while of moving, you will come into some greenish waters, you are probably quite close now, but the emperors will show themselves in the right area
You should find some concentrated Enzyme #42 around the Emperors
VESPER STATION
By the time you first walk outside, you should notice there is a space station right above the planet, this is the Vesper Alien Research Space Station "Your eyes in the sky over alien planets."

You can't get to the Vesper without cheats because of its location, however you can use the freecam cheat by pressing "F3" and then "F8" to press the "disable console" button "enter" to enable the console after you do this, you only need to press "enter" to use the console. Below are some up close pictures I took of the Vesper using freecam.

I FOUND HER (may be some spoilers here)
As I was about to go exploring the ice caves down deep, I stumbled upon a very peculiar piece of dialogue from a PRAWN SUIT pilot about 1000m away from the cargo rocket island, I have a compass so it is easier to tell where certain items, dialogues and other secrets are
At this point I was fairly certain that the PRAWN SUIT pilot was Marguerite from the first game, then I went and explored further and found this base
When you enter the base, a conversation between Marguerite and Robin happens

Going to this base confirms that it is Marguerite, she is also in possession of an orange tablet which is needed to get in to the base at the start of the game Giving directions to this base is not very easy, but it is near the Glow Whale area in the first section.

Also the base is not anywhere near the dialogue I showed in the first part of this guide, you need to explore the icy caves to find it
ICE BASE
When I went deeper exploring the ice caves after finding the base (previous section) I found an untextured base most likely of Precursor origins, I went in the base and because the game is buggy, I almost lost my Seamoth.

Inside the base there is an invisible forcefield preventing water from coming in but also preventing small vehicles from leaving, and if you park at the top of the base, you might not be able to get your Seamoth back.
I will put more pictures when I get back in the game (I thought I had more pictures of the base)

Credit to ⎛ Zombie Herd Master ⎞ for giving me the location of the ice base
ANOTHER BASE?
I had found this base earlier before I started this guide but I did not think of it at the time, but now since I was back online, I wanted to give you guys some more secrets.
1.2 thousand meters away from the Emergency Supplie Cache there is a cave system that will lead deep down into some reddish brown colored water, if you continue to descend, you should find yourself in a large flat area and an untextured base in the center. The base will appear to be black until light shines upon it and like the ice cave base, it is white, this will most likely be changed in the future because most Precursor tech is gray with green lighting when you go inside the base Al-An says something concerning: (at the top of the PDA)

If you explore the base, you will find that there is not much at the moment, just some platforms and ground
(SPOILERS) POSSIBLE ENDING
I was exploring the Precursor or "Almanac" base trying to discover some more secrets.
I deactivated the forcefield with a tablet

When inside I went up the ramp to the other forcefield and a kind of weird message showed up where the subtitles usually show up it is in the top of the voice records in the PDA.
BUGS
In this section I will be posting bugs I find or you guys find and tell me about the bugs.

1. when you dock the Seamoth, the game will think you are still in the water, this means you can swim around your base, even when there is no flooding.

Also the lighting of your body only depends on the time of day it is

P.S.
I will be on the lookout for more secrets in this amazing game

I have found the giant armored fish in the Precursor Kharaa Research base from the first game,
It was near the Emergency Supply Cache, I had plans to show the way to it, but I lost it and spent about 1 1/2 to 2 hours searching for the entrance to the cave.
after cutting a piece off the skeleton in the way that you would cut a seed from a plant, a conversation between Robin and Sam starts:

"Robin: I have the leviathan sample."
"Sam: I've got a cargo bay sealed off to receive it."
"Robin: I'll send it as soon as I can."

Also if you shoot a Stasis projectile at a Titan Holefish that has the symbiotes swimming around, you will freeze the symbiotes, allowing you to pick them up

This guide is a real time capsule now. Funny, when you think about it.

THIS PAGE IS NO LONGER UPDATED
some of the secrets may still be there, others may not.
I have not felt any reason to play this game anymore.
I know there have been many secrets added, but I have
not updated this guide to add them.
Most of this guide is probably outdated now

Oh, and Seamoth+Cyclops have been completely removed, the commands may be there, but they don't do anything but tell you the commands are depreciated, and a wonderful bug I've come across is when you enter a Architect base underwater with a PRAWN and get out. When you leave the Architect base next time you get out it will act like you're on land. This is likely because the insides of Architect bases are more or less land and that shield wall isn't fond of us hiding our PRAWNs from Shadow Leviathans.

This bad boi is in serious need of updating, the entire story is different and most of the map was redone. Glow Whales now never stop using your oxygen and you actually do have some control over them as well as other rideables. Every base is textured, most are functional. The tablet is no longer needed for endgame as a friend of yours has more control than you thought over Architect tech. Rocket island is no longer a rocket, and as far as I can tell the Vesper is no longer in the skys, though this may just be a bug, I don't think it really has anything to do with the story anymore. I suggest another playthru using experimental. You'll find more voice lines there, though not many. The pandemic unfortunately slowed everything down, but that's the cost for public health.
