Remember tasks are accumulative so you can always replay mission and achieve missing tasks if you don't get all in one run.

What lies beneath mission comes after you collect all submarine parts. When you collect all parts, Michael will call Abigail to meet with her at the docks.

So there is nothing special in this mission it's just a cut scene, after scene is completed you can do whatever you want, you can walk away, let go Abigail drive away or kill her. Well considering that she only gave you 10$ and signature photo for all this trouble i decided to kill her. And you can take away her car, some folks say that this is one of rarest car to find in game and that's the real prize.
