Also I haven't had a chance to confirm this first hand, but I'm told that if some players in one end have custom map files in one directory and other player have the files in another, it can cause a sync error as well.
Also worth noting, the multiplayer coding has been quite wonky in recent patches of Soulstorm, always check this page http://steamcommunity.com/app/9450/discussions/0/522729359236720293/ for relevant update notes. Another somewhat reliable source of information on the status of multiplayer is the Soulstorm General Discussions page:

I'm confused. So you didn't do this map you've just linked to, then?
Also: The team's mapping-knowledgeable member is offline atm, so my reply will be delayed until he gets online and has some kinda answer :S
Oh! And an additional note: Right now it doesn't present much of an issue because UA's mapping guy lives in a country whitelisted for download by Gamefront. But I don't, so while I can see the website and upload files there, I can't download *anything* from Gamefront, because they have a suboptimal country-based whitelisting policy for allowing downloads, and my country's not on their whitelist.
OK so I linked the team's map person to this thread, and from there... things kind of didn't move onwards any further. I would like to give you an answer but honestly I have no idea as to what the issue might be.
I know playing vanilla is a bummer once you get used to mods, but maybe check if this also happens on the unmodded game? If that's the case I think it'd be a more than legitimate reason to put up a thread on the Steam Soulstorm general discussions page ( http://steamcommunity.com/app/9450/discussions/ ).
