I have tried resetting every setting and also deleting every controller related line from the config.vdf file

Thanks for paying attention to our issue!
The update just came on announcements (I was already on the beta)
For everyone with the issue: if you fussed with more advanced stuff like I did, you'll have to reset this, delete edited files, etc, you know what I mean. It took me an hour to figured it out (some games were even crashing after pressing a button on the controller), but everything worked.
If you didnt mess with steam, just untick all boxes on controller config, reset controller settings, unplug your controller, plug it again, tick generic gamepad support (some games will need it, some won't), define layout, adjust your settings, then click save (or press Y/triangle/tertiary action). You'll see the option for changing controller type. Afterwards, steam will reset the controller (you'll see it vanish then return as an identified controller), and it'll work.
I often use Steam Input to activate my DualShock controller's gyroscope for aim assist on left trigger pull, but some games which behave erratically using Steam's solution can be pacified by configuring DS4Windows to do the same at a lower level. It would certainly be nice to choose the correct button prompts in compatible Steam Input games like Shadow of the Tomb Raider.
The option isn't shown when you click define layout
you need to click "save" after configuring your buttons and then you'll see it
