Anyway, until then. It's definitely broken on May 20th's Beta Build though; and works on the April 29th's.
Double click the screenshots in the manager, right mouse click and [Open File Location]
Besides, I've taken screenshots while in the beta and they still all store under userdata\<SteamID3>\760\remote\<app-ID>\screenshots\
Team Fortress 2 and other games (mostly Valve's) which have screenshots that utilize external files (.tga) redirect to the game's own folders instead of to the .jpg -file. It does not however mean that the files don't exist in both locations.
For the record, both the .jpg and .tga files displayed in the Screenshot Manager have issues with uploading in beta; neither of them have issues on the live client. Live client can upload those shots taken on the beta client too.
Also, now the screenshots added to the screenshots folder don't show in the Steam Screenshot manager (I do this to add better quality pictures). I hope it get fixed soon.
I don't doubt you about the missing screenshots, because you're frankly the 4th person I hear say that. I took a few screenshots in The Binding of Isaac: Rebirth, and they all showed up in my Screenshot Manager just fine on the beta client, I'm on Windows 7 x64. Only the disk -button and the uploading are dysfunctional to me as far as I can tell. However, I don't get the screenshot notification pop-in / pop-out in games like Team Fortress 2 (and I'd imagine DOTA 2 and Counter-Strike: Global Offensive are the same). Those screenshots don't show up in my Screenshot Manager until I switch the [Show x], to [Show y] and backwards (meaning I swapped which game's screenshots I was viewing.)
Team Fortress 2 (as probably would CS:GO and DOTA 2 too) open up as .tga so it opens up my Adobe Photoshop; instead of the default Windows Photo Viewer. Whereas screenshots like Team Fortress 2 I find in 3 locations Actually, only 2, while the manager points at the .tga -file if the screenshot has been taken on the beta client.

The reason there's no copy in the specified screenshot -folder with my Team Fortress 2 could be because the .tga -file is already uncompressed.

I don't know how many other games utilize the .tga -files, but try changing the screenshot manager's category and see if that gives any bump to its entries.

But I'm not talking about screenshots using the Steam interface (that still works). I mean pictures taken with a third party software than I manually moved to the corresponding game screenshot folder of Steam. When I do that, after restarting Steam, the pictures appear in the screenshot manager, just like any other Steam screenshot. Now this doesn't happen, the manager doesn't show the new added pictures. The game was Assetto Corsa.
