This is from 2 years back, since then I have worked to 100% a third time and my save has been intact since, I believe it was simply just an issue with cloud syncing but my progress is safe still!

I'm very sure this is a priority of how often the game checks for update to queues. It also matter what type of order it is... clearing a station is not really the same as arriving to a specific coordinate and then go to a new coordinate. Destroying a station is sort of an unknown event... you don't know when it will finish when the ship start fulfilling the order.

This is likely why there is a waiting period as it is about preserving CPU cycles in a very complex game and might be something we will just have to accept to have a playable game.
