My kids loved Goat Simulator which you can play two player. Wait for a sale though - there's not a huge amount of content and it's an acquired taste.
I also strongly recommend Castle Crashers with one major caveat about the content - check out my review.
Portal 2 is pretty tough as a two player game.
Stardew Valley multiplayer - but be careful - some of the material is surprisingly dark and (spoiler alert) two of the town's inhabitants are having an affair.
Most Total War games have player vs player options and I know at least Total Warhammer 2 you can play full campaigns together - you need pretty powerful rigs for this.
Terraria. People protest this isn't a 2D Minecraft. But ... Definite multiplayer capacity but joining up together can be tough.
He's probably not old enough yet and there's some serious violence and less extreme bad language but Borderlands games as a co-op are good.

The child is 9, not 5. By that age I was fully into Marvel comics and Dr Who.
Lead it into what ? Battles between fantasy armies ? He might start reading books by JRR Tolkien and then where would we be ? Next thing he'll be watching the films too.
If the OP has played Lego games with his son there's a fair chance he's already played LOTR themed games.
I've played TW Warhammer 2. Other than the inherent violence of a "war" game there's nothing specifically child unfriendly that I remember.
Childhood is a preparation for adulthood. The OP will have to prepare his son for far more real and disturbing dangers than battles between fantasy armies.
For many boys Tolkien and high fantasy will be a significant element of their childhood experience.

These games all help teach logistics and can also be used to teach ethics.
Age of Empires in particular offers a chance to teach geography and history too [Even if YOU are weak on these :D]
I'd disagree that Doom is less violent than a Total War game. If it were a film the graphic violence and demonic imagery would give it a much higher certification than Total War's historical battles.
Notably Stanley Kubrick's "Spartacus" currently rates a PG rating in the UK even with the graphic scenes of crucifixion at the end. It was a Saturday and Sunday afternoon staple on terrestrial television.
The world may not be Sparta but it isn't Oz either. It's for the OP to decide what level of maturity his child has and what level of material to expose them to (with limits - letting a young child watching a graphic rated 18 horror film has been held to be child cruelty).
Do you consider that you were harmed by playing Doom at 10 ? Notably that wasn't on my list of recommendations.
