What's wrong with that? The series is a gem.

If by deep progression you mean building your things.
Super Meat Boy, Payday 2, Deus Ex, Serious Sam, Saints Row III.
SMB has A LOT of phases to be defeaten. Payday and SS too.
Both SR3 and Deus Ex have plenty of content. Characters, large area, no hurry to finish the game, things i think you would like.

Talking about deep progression, The Witcher series is the name. The first two have as much time as you spent on MGS V
Play Depth. Looking at the games you've played most I'm surprised you haven't given it a go already.

Cthulu Saves the World I really enjoyed. Nothing spectacular but neatly done and a good sense of humour.

Sonic All Star Racing Transformed is a good game - better with a controller.

Castle Crashers ditto.

Bioshock series.

You don't have many "Sandbox" games. Tropico V would be best option in your inventory but I know many people prefer Tropico IV.

With nearly 400 games an X Box for PC controller would be a worthy investment. I really enjoyed both Sonic All Stars Racing Transformed and Castle Crashers but I found each far easier with a controller. As the number of (some very good) console conversions increase a controller will become more and more desirable for the PC gamer.
