Disable Steam Input for the game (Right-click the game in Steam Library > Properties > Controller > select Disable Steam Input)
Enable Native Controller Input in HK:
HK main menu > Options > Controller > set Native Controller Input to On and then restart the game for the change of that setting to apply
Normally, that would be enough but also do these:
Disable Switch Pro Configuration Support:
Steam > Preferences > Controller > General Controller Settings > untick Switch Pro Configuration Support

Things should be working with HK since it natively supports the Switch controller, so doesn't need Steam's emulated 360 controller which, from what I gather, isn't yet functioning on M1 Macs.
You had said you were having trouble connecting controllers to Steam. Is that still the case or does Steam now show the controller as detected? (Steam > Preferences > Controller > General Controller Settings)
