You can make your character as weird and different as you like.
The gameplay is garbage though compared to the old Smackdown games on the PS2.

So I'm honestly trying to be respectful and curious here - what would the game ideally have that had proper representation of trans individuals?

Would they have to transition during the story? Would the story need to involve their journey, or could they just have transitioned already and otherwise not have the backstory mentioned?

If it's the last one, then couldn't you argue that any character in any game could be trans, provided you don't have any evidence in the lore to the contrary?

One thing that always frustrated me as a young girl was that other than Lara Croft there were no female main characters in most video games when I was a kid. So I got really good at convincing myself that the male characters were really just very buff women with short haircuts who sometimes flirted with women. The graphics were terrible enough that it generally worked. It's not really important to me now, but then I think I was just a kid looking for someone to look up to.

Anyway, I wish you luck in finding what you're looking for, other than the obvious route of modding I can't think of anything.
