Bundles/Packages are separate products that require the publishers to set prices for them. They don't auto-adjust to the prices of the items within the bundle/package. So there are times when a bundle/package will cost more than the individual items separately, for instance when the publisher didn't take them into account when setting discounted prices.

In reference to the GTA V bundles, it's probably intentional to sell the one with the Shark Cards cheaper than the bundle without them. Since Shark Cards are consumable in-game items, it's in Rockstar's best interests to entice you to use them so you can eventually buy more of them in the future. You get a taste for what they are, how they're used, and will want some more.

Yes, I'm not a publisher, or a retailer, or anything along those lines, but unless I have some stock that I want to get rid of (which isn't the case here), if I prefer my customers to buy something and not buy something else, then I'd just not offer them the something else.

From what I read here, we have the weird situation that the objectively inferior product is sold for more. And they are not even distinct products, where some customer might still prefer the "something else": its the exact same product, just with or without an extra included. Which isn't even welded to it; you could also choose to just ignore the extra.

It's marketing gamesmanship. The product with more for less is the more attractive option. If they removed the product without the shark cards, then there wouldn't be an inferior product to compare it's price to. So you leave it up hoping customers see the item you want them to buy and feel better about buying it.
