This only applies if the game still exists in the folder it should Steam\steamapps\common most likely
I understand, thank you.
To add some flavour, it's as if it's a fresh installation of Steam, but it still remembers all my login details as I'd set it up as just a game machine to play platform games and racing games with Steam controllers.
At boot, it's set to login to (a fairly much vanilla) Windows 7 on the Windows "Games" account and then auto login to Steam using my Steam account details and go into Big Picture mode. In other words, it's set to behave as a console.
There is no anti-virus or cleaning software installed and internal software like Windows Defender and Windows update are disabled as its only use is as a games machine via Steam. The D: drive is a partition of the single internal 1TB hybrid drive. I've run a disk check and it's fine. Last use of the system was 2 weeks prior, and all was well. Last boot up as I said, all my games were uninstalled and the D: drive was empty apart from an empty Steam installation - which logged into my account as it should do.
I have two other machines with Steam installed, this 10yo laptop I'm typing on now (puzzle games and Impossible Creatures), and a more powerful rig I use to play games like Rust. I haven't used the powerful machine for 4-6 weeks as I've been ill after chemotherapy (long story, but I'll be fine).
It's a puzzle. If it's not a Steam bug, and there's no HD issues, and there's no software other than the default that comes with Win 7, I don't know why it should have completely removed all my games including manifests etc. I re-installed them and all is fine again. I've just fired it up to check, Steam updated and the games are still there.
I saw this thread in a Google search and came to see if there was a known reason and post my "me too."
It smells like a random Steam bug, but yes, it could just as easily be a random or obscure hardware issue. I built the PC myself and is just another in a long line of home built machines. ;-)

Is it an SSD or HDD ? If it is an SSD, check the manufacturer's website for any firmware updates to the drive, and only use the official tool recommended by that manufacturer to install any that may be available.
If it was just a file or two that went missing or that Steam could not see, then maybe it could be one of the issues on the support page.....
BUT
You said everything goes missing, including the .acf files (manifests) as well as all games and game folders. Yea, sounds like a hardware issue to me also, such as a firmware issue or what the good Cleveland said above, maybe. Check you connections and reseat them all.
Sometimes, especially if the PC is moved around, things can become bumped loose, and you said you built this PC so we all make mistakes sometimes, so maybe you left some connections loose and they need to be reseated.
What happened with me was that when Iaunched the Steam Client and clicked on the game, it was greyed out; and the thing said "Install" but the folder was still on my drive and the size of the game was correct too. And I just re installed.
Because as I said above, Steam cannot see they are even installed :
Those .acf files are supposed to be in the steamapps folder.

Yes thank you, all gone before I reinstalled them. I've been using Steam for a good few years now so I'm aware of the usage of library folders. It was like Steam had just been installed on the machine and no games had been added yet. The HDD was nearly empty. BUT. The machine was still aware of the fact to autologin to my Steam account when Steam started, so it wasn't a new install. As I said it's a puzzle, but all is working now as it should. ¯\_(ツ)_/¯
I did say in my previous post that I partition drives against OS reinstalls. It's good practice. If you install everything on a single C: drive like MS would have you do, and the OS screws up, then you also have to reinstall everything else too. Plus, with other regular machines, its nice to do a format and fresh OS install every so often. For the same reason I tend to use PortableApps on the D: drive rather than a direct indidividual software install into the OS drive. If I have to reinstall the OS, I'm back up and running with everything back just as it was in a couple of hours. If you've never used PortableApps, it's worth checking out their site. All my docs and media are kept on a 6TB unRAID array on another machine on the network and the important things (docs and photos) are backed up to a remote server (SOSOnlineBackup). I did all this to this games machine out of habit and personal good practice. That's why. ;-)
The drive is a hybrid. I think something like 4GB (or maybe 8GB) of onboard cache with the rest of it HDD.
As for connections and reseating cables, I haven't checked yet as it's a VERY heavy case (I didn't check how thick the steel was before I ordered it) and I'm a bit reluctant to move it out of its little corner niche at the moment. If I have the problem again, I'll take it all apart for sure. The cables were all new braided and a new PSU and water cooler, but even new quality gear can be faulty sometimes.
But I'm not convinced it's a hardware issue - from your comments I know you're fairly certain it is - I still feel it's a Steam issue. I've had no other problems with the machine other than my Steam games uninstalling themselves. Tickling my brain is the thought that I would have seen other problems if it was a faulty drive or cable.

That's my favorite game! I also contacted steam to know what could have happened... X-plane 11 is located in the steam files too, where all the other games are located...

Usually happens when you incorrectly exit Steam. A restart usually fixes it.
