A.) Have a very full hard drive - mechanical drives will slow down as you near their maximum capacity due to fragmentation/needing to sort through more files etc. tho fragmentation is typically not nearly as much of an issue with the NTFS file sysem. If this is the case, try deleting unused programs/games.
B.) Have a heavily fragmented drive - try using Windows built-in defragmenter or a third-party tool (I recommend "Defraggler")
C.) Have damaged files/areas on your hard-drive - run "Scandisk" or some other tool.
D.) Some virus/malware is running in the background and robbing your hard-drives I/O bandwidth.
What do you typically run in the background (if anything)? You could try closing down any processes/services that aren't strictly necessary - just a thought. The last time I played TF2 (it's been a while, and not currently installed), it did take a fairly long time to get into the menu, but not several minutes.
Could I possibly copy the game's data from my primary hard drive to my second one, delete the local content, move the data back, reinstall TF2 and possibly fix the issue? That was how I transferred my games before and maybe it would help to try it.
It's worth a shot.
