edit steam hides the link to my google photos link
error message when trying to buy "sonic 3 and knuckles" is:
"Duplicate Items
According to our records, you already own one or more of the items included in your cart.
If purchasing for yourself you will not receive an extra copy of:
Sega Classics
Would you like to continue with your purchase?"
I got that message as well when I got it
I think it's a bonus for some game

Oops meant sega.
I blame auto-correct :P
If you have a smaller library and keep better track of your purchases this is something to check on though.
I can't imagine that Steam would remove games from a library without a reason. Are you sure you already had them? I just wanted to buy them myself, but wasn't sure which one of these I already have. The games work like a dlc for the SEGA Genesis & Mega Drive Classics. So I guess this "Duplicate Items..."-message is like the one you get when you want to buy one of those Company of Heroes 2 standalone/addon games. Then it also says that you won't receive a copy of CoH2 (if you already own it).
But to be honest I can't remember if I already had one of the classic Sonic games. I just looked up my purchase history and in Summer 2012 I purchased something that was called SEGA Hit Collection. Which included all the 5 Sega Genesis Classics Packs. But as far I know the Sonic games were never included in such a pack. So I guess I never had one of the classic Sonic games. It's annoying that these single games aren't listed in the purchase history.

there is something called Sega Classics which is now dead linked:

the already owned error when trying to re-buy referenced Sega Classics.
otoh it might have been the sonic hits collection if sega removed it in such a way that it removed stuff from peoples libraries, steam doesn't like acknowledging that can be an issue though, consumer confidence and all that.
edit wow they even purged the thumbnail for the hits collection, usually when a game page is removed the thumbnail is left behind like the sega classics example above:

The Sega Genesis Classics is a unique animal, the base game is granted with any of the "Classic" Genesis games. The games are actually DLC for this "game".
I dont own any of the Sonic Games on steam (thats why I wanted the "collection") so I can't confirm any removal of installed games. But Ive never heard it happening before, I guess part of the Steam agreement with publishers must have a "no matter what" clause.
-if you own a package, they can change the contents of the package, or even empty it
sort of like owning an empty box
-steam has an auto-remove free stuff thing going on, there have been several documented cases where a dev set the price to free for a while as a giveaway and the games therefore got auto-removed
-there are some settings where they can change the product type from purchase to subscription temporarily to remove it
-in this case instead of just removing the store page, it seems they removed everything down to the thumbnail for the package; then re-built a similar package under a different steamid
