Can't Refund one game part of a "large purchase"
So I bought 3 games at the sametime, I wanted to get a refund for one of said games, and steam is refusing to refund the game.

The 3 games are not part of a bundle. They are all individual products part of a single purchase. Steam claims I have played the game I want to refund for more than 2 hours. This is untrue. Ive played 2 of the the three games for more than 2 hours, but the game I want to refund is only 45 minutes played. Why am I not qualified for a refund?

The ticket I submitted clearly states and shows that the game I want to refund is not part of a bundle and is well under 2 hours played.

It seems if I would have purchased each of these games seperately, instead of adding them all to the cart at the sametime, I would have no problem getting the refund.

Sounds like a bundle. Are you trying to refund to your wallet or to your original payment method/bank ?

Try refunding to your wallet.

Its not a bundle. A bundle is Red Faction Collection. Adding three games to your cart individually to purchase is not a "bundle".

It's one transaction between steam and credit card company apparently, so it's all or nothing. refund to your wallet.

As others have said a wallet refund will work a refund to credit card will not (as they have to unwind the full transaction which includes two games you have exceeded the playtime for).

never mind. it will refund the cost of the game, but it says it will remove the other game from my library?

And in the over 6 months since my last post a bug has apparently arisen where it displays and says it will refund all games when doing a wallet refund but actually doesn't and refunds only the one.

So then it doesn't take away the other games, right? I'm sorry for asking something that should be obvious, but I want to refund a 5 euro game, and it says it will with it take all three bioshocks, and still give me only my 5 euros back. So in this case it wouldn't take the bioshocks, right?

If you refund to the Steam Wallet it will not (in spite of what it says other people have apparently done this safely). If you refund to Credit Card it will try to refund all of them. If you are worried you can add into the comments field information about the display bug and make it clear you only want to refund the single 5 Euro game.
