Saves are stored locally, then uploaded to the cloud. As saves are the same, then yes, it will upload the same saves to the cloud.
Saves are not split between Windows accounts.
As you save in Cyberpunk, it starts overwriting saves (from what I have noticed). The first save I made is long gone and I am on number 22, so it starts automatically deleting them after a point.
It does now after it was released. It wasn't before release.

So they changed it on release. Got it, thanks!
The rest of what I said should still hold though.
I think that is automatic for games that are not released.

But yeah...
That's the reason why we use our own individual accounts on this computer, so we don't mess with each other's game progress. But Steam for some reason does that in this particular case. Again, if running the game without Steam, it all works as intended. If Steam is used, even with Cloud Save turned off, it overwrites existing saves.
We've been using this feature for like forever, never was an issue, each has their own settings and savegames as if the games were theirs. We didn't play Cyberpunk before it was released, we're just trying to use a normal feature of Steam that's intended for families sharing one computer to not have to buy the game several times.
Then thats a solution. Or even add the exe as non steam game if that works, so the overlay ect is there.
You can backup the savegame manually, no need for the cloud then.
\Cyberpunk 2077\bin\x64\Cyberpunk2077.exe
Though there's a shortcut in the main folder, at least for my (GOG) version.
In our case, my saves overwrote hers, but her saves later appeared in my saves folder, so we were able to recover her 11 hours of gameplay.
The saves are what they are right now, needs manual fixing (luckily the metadata.9.json files are readable with a regular editor that say which lifepath that save is from and since we chose different ones it was easy to recognize which belonged to who), but if you continue playing they shouldn't overwrite anymore... Right?
That's a generally good idea anyway. Me & my GF got separate browsing histories (obviously), separate email and so on. To manage all this, separate user accounts are the way to go.
Anyone got a solution or we'll just have to run the game with the .exe file ?
