I have never managed to get to the bottom of why as it's so random and differing.
However, they may be a workaround of sorts. Try download a utility like Joy2Key. That tries to emulate Xbox controllers so it makes it easier to handle Sony's controllers I've found.
I use it for both PS3 and PS4 controllers on Steam.
Have you installed anything prior or during first time usage of this controller? Like 3th party applications / drivers to get the controller working in other games not on steam for example?
If answer is yes, remove what you installed and start Steam Big Picture, enable PS4 support from controller configuration.

This is why Joy2Key is about the best workaround I can offer. It's a bit clunky and you have to enable the driver every time you use it, but it's something.
