When you get the gems, as has been said, they have the same restrictions which were on the items you used to craft them. As a result, they end up in a different stack. However, they do not automatically combine after that restriction ends.
The best way to fix is is to trade gems for gems. Do not trade your gems for nothing, even if the other person promises to send them back. Find somene who has gems, and is willing to help. A single trade of gems for an equal amount of gems should fix it.
I actually do this quite a bit, and don't mind.

For your safety, remember that you don't know me from a hole in the wall. As helpful as I seem, you should stay safe and trade in a way that makes sure you aren't left in the hole. When making the trade to fix your gems, you can trade your stack of 480 gems, but make sure you also request 480 gems from the other inventory as well, which could be mine or the inventory of anyone else.
Always trade under the assumption that after the trade goes through, the other person is free to block you and never trade with you again, because that's how it works.
Another option here exists if you have an alternate account of your own. You can freely send the gems to your own alt account (because it's your account and you have sole control over it), and then send them back to yourself.
