Team Fortress 2, can bought items give unfair advantage?
I thought Valve's microtransactions were purely cosmetic, but playing TF2 lately a Scout had an item where I missed him hundreds of times by shooting with a heavy, another pyro had a supercharged shot, what's with these payed-for items giving players advantages?

No. TF2 is not P2W. You just need to learn how to counter said items or weapons.

Team Fortress 2 is pretty much the ONLY free to play game that isn't Pay to win.

Any weapons bought from the store can also be obtained from drops or crafting.

every weapon with diffrent stats can be found,crafted or traded for a very cheap price.
The items you were talking about is probaly Bonk!Atomic punch,a drink item for the scout which can make him invinsible for attacks but also can't attack back.
The other weapon is (probaly) the phlog,a pyro primaty weapon which can't airblast(button at the right side of your mouse) but can get a few seconds of crits after doing a certain amounts of fire damage.
For my feels,you shouldn't start with the phlog,it isn't overpowered but you need to learn to airblast and positioning,the stock is just the best (screw you puff'n sting pyros)

The item the scout used is the Bonk Atomic Punch
It replaces the pistol with soda that makes you invincible for a short time, but not able to attack anyone while using it.

The Pyro's supercharged shot you were talking about is because of the random critical hit system.

Every weapon in the game can be received for free with the Item Drop System which is simliar to the one from Dota 2 or with achievements, trading and crafting.

Not really, the classes itself give already an unfair advantage because they are not really balanced.

If you really want a weapon you can rent it, as long as it's not a reskin.

Both of these. All the items in TF2 have an advantage and a disadvantage. EXCEPT stock weapons (which are the weapons you start with on characters). Stock is the most reliable. Don't let the game fool you. Sometimes stock is the best option. For example, a lot of GOOD pyros stick with either the stock flamethrower or the degreaser and ignore the others. A lot of GOOD scouts also prefer the stock scattergun as opposed to any of the other weapons. Of course that doesn't mean they don't have different weapons for their secondaries.

And NEVER buy regular weapons with cash. You will find most of your weapons and you can always trade. I go here for my weapons (https://scrap.tf/). They are always stocked and they take a weapon for a weapon. So if you want something, just give the something you don't use to get something you want.

You get those for free.

You get those for free.
They are found randomly or crafted to be precise.
You CAN buy them if you are impacient.
Besides random critical hit system, Pyros with Plog that get mmmph have a period of critical hits for a limited time after that.

And some non-Valve servers many have some advantages (weapon boosts? or hats they do not own) for paying members on their own servers, or being unable to kill them during humiliation.

FYI, you actually can rent reskins, if you're talking about the official weapons and not the festive versions or mods. I had actually rented an Ap-Sap since there were no sellers at that time and I wanted to check it out.
