Sara Valestein - Honestly I feel she's the best partner for Rean. Both walk(ed) the path of an instructor, and while Sara has a few skeletons in her closet like most other characters in the game, she tries to be strong and deal with them herself instead of leaning on others. Shows both sides of herself to Rean - the serious side when she deals with her past, and the playful hard-drinking side most come to know her for.
Altina Orion - Undergoes the most amount of character development in the game. Not to mention she's basically a surrogate daughter for Rean. I could call it the morality pet trope coming into effect, but the story shows that she is more than just an Oz-series homunculus.
Wallace Bardias - We finally get to see more screentime from him in CS3, and he makes good use of it. Limited as it is as for some parts of it he is tied down by in-story politics, but when he is in action he lives up to the nickname he has. Showing himself an effective commander and combatant even when faced against Ouroboros' strongest, he proves himself.
I do have a couple more, but those are the main ones I took a shine to. In the case of Sara since CS1 and 2. When 4 comes out though we will see if my favourites change,

You should definitely play CS 3, he grows quite a lot and becomes one of the finest young ones in this franchise

That's my list even though I'm avid supporter of ReanxAlisa, Alisa's role in this game is weaker than the previous ones. And her being totally lovestruck with Rean is a little disappointing.
Agate- Firstly, when it comes to male characters, I guess I prefer the older guys compared to the younger ones. Not to mention I love his character design- both in Liberl and Erebonia's styles.
During the first game, Agate takes a bit of a mentor role to Estelle, and a brotherly figure to Tita. Initially, he fufills these roles in the most demeaning way possible: by putting others down and elevating himself up, showing how afraid he is of other people getting hurt, and falsely projects himself as the only one capable of protecting anyone and anything, naturally due to his own insecurities, in addition to his FALSELY ACCLAIMED failure of being an older brother who couldn't prevent his sister's death! Yeah, keep making me cry Agate! Keep blaming yourself for your sister's death! Then the military when you have nobody else to blame. Then yourself again when you're too defeated to blame anyone else. Why do you keep making me cry when you do this to yourself? ;_;
Ahem. Then in the second game, Agate matures, and respects Estelle more as an equal and lets her make her own decisions, instead of being an a** to her all the time like he did in the first game. So yeah, love the gradual changes in dynamic with other characters, from being an insufferable douche who underestimates anyone just entering the bracer field, to being the proper older role model figure that can respect the newbies' space for personal growth.
He goes from:

To learning to accept other's judgement and be willingly lead by their intuitions. In Estelle's case, he allows himself to gravitate towards her contagious optimism that SHINES LIKE THE MOTHER F*CKIN SUN!!!! Showing drastic changes in how he treats other people, which extends towards how he treats himself. Not letting himself be swallowed by guilt, and letting other people in his life help him.
This extends in his relationship with Tita. while initially overprotective of her (and still somewhat is), learns that he can't let himself stunt Tita's growth as an individual, who has the potential to become a woman capable of protecting herself and carving her own path. He can only step in if she really needs help, I guess. Just like with how he learns to treat Estelle, Agate chooses to let Tita into his life as a second little sister. Someone who he can take look after when they need help, but also someone who he can rely on to take care of....him. *sniff* It is that balance between being too afraid to lose Tita, to not wanting to limit her growth, that makes the most of the substance of their relationship to me.
The dynamic between Agate and Tita is my favorite btw. It's hilariously adorable when Tita goes on one of her long techno rambles and Agate is just left impressed and confused at the same time. Or when Agate gives Tita a manly macho speech on having resolve, and Tita so innocently and wholeheartedly gives anecdotes on his advice without being aware to how over the top and crude it could sound to other people.
While Agate does appear to be a high level professional who can coldly assess any given situation, he's still emotionally immature in alot of areas, largely due to losing his little sister at a very young age. He has alot of pent up self hatred due to feeling weak, and his rage manifests when he is the most emotionally vulnerable. What I think is very uniquely written about him is that he never learns to let go of his rage. At the end of his arc, he's still the angry and self loathing warrior who wildly swings his blade at evil. But, he matures in that he learns to direct his anger in situations where they're most appropriate. He moves forward with his burdens, rather than leaving them behind. Ah, such a freaking bad**s character~
He is one of the few side characters in the series that has an ongoing dynamic with one of the main villains, but manages to get some growth out of it. Loewe is the one who puts Agate on to road to self reflect on his weakness. Pretty interesting that Loewe had more going on than the Hamel stuff and Joshua.
So in conclusion, Agate imo: the coolest most bad*ss boi, the best and most angriest boi, the best older brother boi (sorry Randy but you're 2nd place best older brother), AND, he's got a beautiful blonde girl that's in love with him and DON'T NEED NO HAREM.

My favorite female character on the other hand, the one whose presence balances Agate's and in turn balances her's:
Tita- Needless to say, she grows alot, both physically and mentally over the course of the series. So it's hard not to grow attached to her. Her arc is about an immature innocent girl who comes to terms with the thing she's most passionate about, its hand in causing much of the conflicts that are going on in the world, and that sooner or later, she has to face the reality that she can no longer treat engineering as a childish passion, but as a tool that grays the lines of morality. It's her growing up and learning to accept the consequences of technology, and trying to learn what her role and responsibilties are as an engineer.
It's a character arc that hits beats that are nothing new to the series, I admit. But I find what separates Tita from the rest is that her story arc is allowed breathing room to develop and flow more naturally. Partly because the Sky arc is much more condensed and has a much smaller cast of characters. Her character episode in the 3rd game, when she is helping her mother build the Orbal Gear, is probably one of the most thoughtful, self-contained character study pieces in the entire series, even when you can easily predict the outcome in regards to Tita's resolution. Just makes anyone wanna cheer for the charming little engineer even more. <3
And, she becomes a beauitful blonde angel when she's older, so it complicates things for Agate. Which makes the shipping between Agate and Tita one of the spiciest, most controversial, and most interesting ongoing developments happening within the series. Yes, not even Alberich's and Osbourne's complicated as hell evil plans can top this fiery May-December romance. Now we wait and see for people to complain about Japan's love for spicy age difference romances.
If i had to pick one its probably still Estelle. Her arc over the first two games is just so good.

Osborne: A charasmatic yet interesting enemie, Voice Acting nearly as good as Sara´s, yet in a completly other way.
Olivert: How can you not love him? Sadly he doesn´t have much screentime or impact in the story. It´s the same case with Sara in CS3.
Rean: He and Gaius made a huge step upwards from CS1-2, but Rean still can´t compete with Skys Estelle, Olivier or Kevin.
