Is the navigation to hospital wing broken for you as well?
That's the only floo flames point missing for me (at least inside Hogwarts) but when I set a waypoint to it, it just try to loop me infinitely. Like, I'm following the path and then suddenly it tells me to turn around and go the opposite way.

You cannot go to the Hospital Wing until you unlock it through a main story quest.
