Certain travel options do not work or rank up..

I dont know if I'm just inexpierenced but after purchasing the Ninja Vanish travel ability from the Z-store it will not let me rank up the ability higher than 1 even when I have enough ability points to spend, is this a level issue or a game issue?

leveling up travel powers is a level issue

I think you have to be level 20 for the first point to be allowed and level 40 for the second one to be done with travel powers.

Also, you have to make sure you click "rank 2" instead of leaving rank 1 highlighted in order to level it up. Otherwise you can try clicking all day long and nothing will happen.
