I think it is more of a gimmick or a RP thing as the ships have to constantly move items in between them. Your distribution network will have much more to do than on one big ship.
You will also have to get the basic setup for every single ship (crew quarters, kitchen, engines, power, consoles, water, shuttle etc). And the real fun starts, when you have to choose the crew for each ship.
The ship points are fixed, if you get a 3x2 or three 1x2 you will have the same amount of systempoints.
Nonetheless it is a fun challenge.
The main reason to use multiple ships is to try getting more fleet firepower. Big ships get less HP from system points, and a single ship doesn't have access to all the system points. Two medium ships are your best bet. It minimizes the size penalty and the second ship only needs to focus on being a war ship.
I think it'd be more fun if you could recruit allies and tie them to your fleet. Like make friends with a civ cruiser, tag them to your fleet, and your "fleet points" are a measure of how many ships can tag along. It would fit in with the main story ideas, of a bunch of rag tag nomads in search of a home.
