I've got 2 two-pointers, and 4 one-pointers, and at first I was going to keep my fleet at one large and six small ships, but I found managing that many really fiddly. All the little annoyances add up, like four shuttles all circling around the same airlock while you're trying to get a shuttle in there, or ship wide fires raging on every ship. Also those little ships don't leave much room for things like grow beds, and you have to compromise between guns and shields. You can't have many of either. I think I wound up with one energy cannon, a fighter, and two small shield generators on each. And going from ship to ship to change targets during a fight is also time consuming.
There are some benefits, though, like spreading enemy fire among many targets instead of one, being able to adequately separate crew members who hate each other, freeing up space that would be taken up by berths on your large ship, or assigning your elite boarding parties to their own ships where they're easy to round up for missions.
You know you can just change their clothing colors for identification too, right? ...kinda like Star Trek. You can also cut down on the number of beds needed by scheduling sleep in shifts just like a job.
