Just my own observations, the bathroom are too close and should be flipped. The pod hangers will probably also be a problem. You also have way to many thermal regulators.
Does this look better to you? I added a bunch of lights and removed a few thermal regulators...

2) Single beds have no effect
3) Putting double beds next to each other have no negative effect (but watch for co2)
4) Putting beds in same room as kitchen and tables have POSITIVE effect
5) Doors and vents have no effect
6) Permanently opened doors provide same "noise" protection as walls, but do not limit movement, they cost more but this is not issue 10 minutes after start.
7) Kitchen can light fire and cause temperature jump and kill plants
Concluding everything you should switch hydroponics with crew beds for optimal results and place toilets as close as possible to "dinning" table but behind walls or doors, gas scrubber should be placed close to beds but again behind wall or doors as it cause mood penalty.
Single beds are alot more comfortable then double beds. Id prefer to sleep on a single if I was stuck in space :-D Other then that, I will consider and look into what you have said further...
What do you think?

something like this actually "best" method to provide "comfort"
So "2) Single beds have no effect" is not quite right - you won't see a difference in the comfort overlay but the crew member will gain more comfort while sleeping
Beds default to first come, first serve. Crew can also be explicitly assigned a bed, which sounds like what you want.
Bathrooms generate discomfort, just like most other industrial hardware. Any level of discomfort will render a place unfomfortable, it completely negates all positive bonuses. Comfort zones don't have to be air tight! The back of the toilet itself will block discomfort and can be used as a wall. Just make sure the only walking path to the toilet seat goes through a door.
For anyone who's interested :-D

And here's one without the overlay...
