I assume by "shrooms" you mean Plump helmets.

You need to ensure you disable plump helmets for cooking in the Kitchen -- if you cook plump helmets (or seeds), they are destroyed and won't produce more seeds for farming. Go into Labor --> Kitchen --> Plump helmets --> Disable Cooking. This is the classic trap that every new player experiences in DF, and it is dumb that this isn't just set by default.

You'll want to "brew" the plump helmets (in a Still), and the act of brewing will generate more seeds to plant in your farms. Brewing of Plump helmets is already enabled by default.

You will also get a seed when your dwarves eat the plant raw.

If your farm isn't showing "poor soil" and you asigned a specific dwarf to planting (rather than the default) in the labors you will soon get several crops per seed planted, each of which can give you back a seed after being eaten raw or processed, slowly growing the amount of seeds you have.

Plump helms make seeds by eating them or brewing them (NOT cooking them, make sure they are not set to COOK in your Kitchen settings). Your dwarves will eat them over time if you dont have other food they want so thats one way, the other way is to make a Still and brew some drinks, thatll get the farms going!

Same with other plants too. Pigtails aren't for cooking or brewing, but if you have a farm and they make thread out of plant, you also get seeds back

You cooked the shrooms. Don't cook the shrooms! Use it only for making drinks and you will get new seeds!

Eating them raw is just fine, it's cooking plants into meals that should be avoided since that's the only thing (besides rotting, destroying or selling of course) that doesn't give seeds.

he didnt necessarily cook them, they could just all be plump helms waiting to be eating and the seeds collected/replanted

So for all to know, i solved the problem, because to get seed from the plump helmet you need to brew them, so i just do that now, i just feed my dwarf lot of alcool from plump helmet

Additionally if you place/build cages with livestock in them plant food items which produce seed will be fed to caged animals. Feeding animals in this manner will leave the seeds in the cage needing to be dumped, and then unforbidden so they make their way back into your stockpiles for planting.

You can 'clean' cages two ways one is through the general stocks menu and the other is to deconstruct the placed cages and then dump from the cage inventory menu. For both ways I recommend placing a dump site next to your seed stockpile and turning off other dumps before dumping the seeds.

This is imo the main reason why pastures and restraints are better options for livestock management.

Why would you go through all this trouble when you can just assign a stockpile nearby with (specific) seeds only? They will find their way back from the still, which shouldn't be on the other side of the castle either. I'm genuinely curious.

Eh, there are quite a few issues with that...

Different plants have different requirements for getting seeds. Some seeds, like plump helmets can be eaten, or brewed to get the seeds back. Others, like pigtails, have to be processed into cloth to get seeds. Others still, have to be milled, I think it's mostly grains, but many grains also get seeds via brewing. So there's that.

Placed cages are not flagged as a viable collection location or however you can put it. Simply without manually dumping from cages it just doesn't happen, and seeds will build up inside them as livestock is fed regardless of stockpiles.
