When you first download a mod, it is stored in a folder in the dwarf fortress folders (I don't remember the name) with a title that is gibberish (i.e. you can't look at the folder name to know which mod is which in this location).
The next time you start a new world in DF, you should see a button at the lower left that says "MODS". Click on this button before generating the world. It will bring up a screen with two boxes. The one on the right is for the mods that will be used with a new world. (Note that this box is not empty even if you aren't using ANY mods. A bunch of files starting with the word "VANILLA" are loaded as if they were mods.) . In the left box will be mods available for you to use.
If you have used a mod before it will include the phrase "installed mod". All this means is that dwarf fortress moved the data from the original location to a folder in DF under data called "installed mods". In that folder the mod folder names use the mod title, so it is much easier to see which folder is which at this location.
To actually use a mod for a given world generation, you need to click the arrow button next to the mod name to move it from the left box to the right box (or conversely to not use a mod that you had already added to the right box).
Also note that, unless you use DFHack, you will have to add mods EVERY TIME you start a new world. Your mod choices are not saved by dwarf fortress.
Not all mods work well together. Because some mods cut items out to paste in new information, if you've selected two mods that both cut the same items (the dwarf civilization, for example) then only the second mod will actually function. The first mod cuts the vanilla version and replaces it with the first modded version. The second mod then cuts the first modded version and replaces it with the second modded version. Thus no part of the first modded version will actually be in your game.
