Having extra barrels or rock pots in the food storage also helps reduce the amount of stockpile needed, in case the problem is a lack of storage space.
As for the rotten food, if they aren't hauling it to refuse stockpiles, you can try creating a dump zone outside the fort and mark them for dump.
to prevent spread (when it must still happen like in a refuse pile), make diagonal based entry points, the miasma can't spread diagonally unless that was fixed.
The same applies to all other individual labors it's best to force at least 1 dwarf to strictly do each task.
Not sure if anyone said this already, but you can actually also just dig a chimney to your refuse pile, then you should be able to just build walls/floors sealing it up again and it'll still always count as outside.
1) DF Hack has a “prioritize” function that allows users to make food-hauling a higher priority. That decreases the chances of food rotting because your dwarves are hauling earrings or smoothing floors. Personally I think this is the best option.
2) this requires micromanaging but you can use the dump command on our food which will increase the chances of dwarves taking it to your dump zone. That at least gets it out of the workshop. This can be a pain in the butt though.
3) there is a mod that stops all rotten items from generating miasma. But this would only be for a new game.
