Even copper is better than leather, that's just how bad leather is.
As long as your soldiers have a uniform asking for metal armor and is set to "replace clothing" instead of "over clothing" they should be fine.
High boots are way better than low boots by the way.
It's still tempting to make leather shoes anyway as it's more RP-ish.
The reason your shoes are counted as armor is due to the uniform having it set as a requirement. If you make your own uniform for your squads you can set the type and material yourself. Normally leather shoes and clothing are worn same with cloth and silk. Leather shoes also make decent trade goods for human and dwarven caravans looking to trade.
