Most of the time you should be able to just hide them, and most of the time they will get moved when you build a door or something that they're in the way of.
Rock blocks are actually a good idea to make because they weigh much less, create smooth rather than rough walls/floors, and the lower weight speeds up construction.
I wouldn't create massive stone stockpiles as it will create too many hauling jobs when lots of stone are used up making things from them.
Once it's cleaned up go in and add a stone stockpile on that single tile, and then use the mass-allow designation (open padlock) on the tile.
Note that this is only viable if you have a good size population with peasant hauler team (or lots of children). Otherwise trying to do this can kill your fortress with unnecessary dump jobs (the same as stone smoothing).
