If they're tagged for future relocation (i.e., a dwarf has noticed that they need to be moved to a stockpile but hasn't gotten to it yet), it won't appear as available for any other uses until it has been moved and the tag is removed. If you need it urgently, you can forbid the item briefly and then unforbid it, which will remove the tag and allow it to be used for other reasons (but if you unpause and wait a second or two, the original dwarf will notice it still needs to be moved and retag it).
Another option is that you've accidentally cut off access between the floodgate and the mechanisms using a flood grate.
