Ghosts appear when you've failed to memorialize a dead dwarf. Make a tomb and put the dead dwarf's body in it, or alternatively engrave a slab and then place the slab like furniture. Both processes involve a couple steps but it's not too hard.

You need to memorialize your fallen dwarves or they'll come back as vengeful spirits. Create some rooms to be their tombs and place a coffin inside. It'll need a door as well too. Once you mark the room as a "tomb" with the zone tool your dwarves will automatically bury one of the dead inside it. Alternatively you can craft a stone slab and have it engraved with a memorial to your fallen dwarf. Once it's placed the ghost will go away.

Coffins for reachable corpses, slabs for unreachables. Both buildable/engravable at the mason's workshop.

Right now, there's nothing else you can do with them. Some are more violent than others. If you know there's been a death you can't reach, you should make a slab, ghost or no.

Sounds like you had some fun recently. Either put in a work order for 100 coffins and doors, or just set the stoneworks to make them on repeat. Mine out a bunch of 1x2 little tombs, place the coffins and doors, then use the "multi" option in the zone tool. It'll automatically mark each room as a separate tomb.

Try thinning your surrounding forests by cutting down all trees that are 1-3 tiles close.

The problem is nearby trees drop their logs onto other trees. Normally when a woodcutter falls a tree, those logs won't hurt them, but the logs stuck in branches can.

Once the area is sufficiently thinned, logs will have a much lower chance of collecting on other trees. I totally stopped having people die to falling trees after doing this, you do have to keep it up though.
