Just checking, but you need a cage installed in a room and that designated as a cell for them to use it. You can also use a chain or a rope and that's probably better for prisoners - It allows them to roam about their tiny cell, use a bed, read the engravings (if present) if they can. "Rehabilitation" for citizens is better than terrible punishment in DF. :)
Add: Imprisonment is an elevated form of punishment, so you'll see a lot of Beatings being handed out. If you have a Hammerer, they'll administer what could be harsher beatings. The Captain's Guard Squad will otherwise do the beating and they will drop their weapons while doing so. It's a good idea to not train that squad very much. since you don't want them killing anyone. Just have them patrol and the like.
