To be honest, I think you just have to keep going til you get through the Dirt Layer and the first Rock Layer (which usually lasts for about 5-10 layers or so). I tried this yesterday, and still got aquifers well into the claystone.
Right now aquifers are significantly more tedious than they ought to be, because you can't ignore damp rock notifications
My idea is way to have dwarf semi-auto deal with aquifer and add few other bits too. So when you select this option you get a few adjustable parts, you can make it either vertical or horizontal, stairs or ramps, mine cart track(either vertical weave or horizontal),roller and axles if you want, supports for decor, and option for flooring/ smoothing&engraving. so how should this work is not a instant solution, but one that focuses the dwarfs attention.
When you click the option auto replace damp walls when the miner dwarf encounters wet stone they don't cancel the build, but goes and grab free miners and citizens to help. citizens will make temp stock pile of all the rock needed to replace all the wall on the blueprint, and once that done a temporary burrow will be made forcing all miners and needed free dwarfs to the area then the miners mine out the area while the citizens will place new walls where the old damp ones where mine out.
This reduces wait time to make the stairs and walls by making so you don't manually designate them more than once, and still allow water to seep in while your dwarfs work so if try to do to many layers at once you might flood you'er self.
